Description: "A tropical town that has been rebuilt after its destruction by Ultimate Weapon years ago. While it's now several times larger than it once was, there is also a certain Pokémon Hunter here to steal its resident Pokémon."
Objectives:
-Explore the Mideel area
-Defeat the hunter henchmen
-Outrun the transport tank
-Defeat Hunter J in her multi-car tank
-Escape the Hunter Carrier II
-Ride the Chocobos
-Witness the mysterious airship
-Reach the town's center
-Fight Genesect (…yet again)

Cave of the Gi
Description: "A large, dark cavern located beneath Cosmo Canyon where the malevolent Gi Tribe was sealed away many years ago. The Turks have come here for unknown reasons, and Bugenhagen has become lost here."
Objectives:
-Explore the dark cave
-Defeat the Turk Amateurs
-Reach the cave's central altar
-Fight Gi Nattak
-Rescue Bugenhagen
-Find Seto's petrified body
-Board the helicopter
-Fly the Turk helicopter

Description: "A subsidiary of the Geotech Valley subcompany of Geotech Industries that has relocated to near Gongaga. The Turks have come to this cutting-edge lab to steal some of the corporation's research and stow away Palkia."
Objectives:
-Take secret tunnel route into the lab
-Defeat the Turk Amateurs and Midlevels
-Defeat the massive Pokédroid
-Hack into the complex's database
-Clear the security wall maze
-Fight Knife, Katana, and Cissnei
-Release Palkia from the Turks' grasp
-Reach the core of the lab
-(After clearing stage) Discover identity of Geotech's president

When fighting Reno, Rude, and Elena, a Pokémon Peace Squad remix of the Boss theme from Sonic Rivals 2 plays. A "pinch" version of the same theme plays during the second half of the battle.
