PALMTREE PANIC
Mission -: "What? This place has been frozen over by Team Rocket?!"

Mission: Destroy each of the Abomasnow Titans.
Detail: In this mission, Team Rocket's Abomasnow Titans have frozen over the entire stage, making things a bit different. Instead of the usual Team Aqua foes, you'll be contending with Team Rocket's Ice-based robots. A few of the non-Pokemon and "Subspace Emissary" enemies, such as Hover Turrets, Ground Turrets, and Auroros are still present here, but there are now enemies such as Glices, Snowball Turrets, and Snowflake Mines. Your mission is to locate and destroy all 10 Abomasnow Titans so that the grove returns to normal. Don't worry about frigid water here, as the only water besides any bordering the stage is very shallow. The last 2 Abomasnow Titans are beyond an Aqua Barrier that is found where it usually would be in the stage, thus you'll need to find three Aqua Emblems to deactivate it. Once you've destroyed all 10 Abomasnow Titans in the stage are destroyed, the mission is cleared.
Challenge Mode: There are now 15 Abomasnow Titans, all of which are at their highest tier. All the other enemies are also of higher tier.

Mission: Defeat Stoc, rescue Palkia, and escape the bad future.
Detail: Before this mission begins, you'll watch a cutscene of Dialga appearing in front of Trixie. Trixie is somehow able to understand that Dialga wants her to follow it. Suddenly, Dialga transports itself and Trixie into the future, where upon arriving, Trixie scours the area and sees that the palm tree grove has changed from a lush, albeit high-tech paradise, to a dark fusion of tropics and robotics. (The look for this Bad Future is vastly different from that in Sonic CD, due to Team Rocket being the ones that have corrupted the place instead of Eggman.) While not looking trashed in any way, the environment consists of metal and electronics underneath green grass, robotic palm trees generating holographic Team Rocket "R"'s from their giant leaves, pipes carrying purple-colored chemicals, possibly Mega Mack, throughout the area, large, futuristic buildings along the cliffs in the scenery, and the water being replaced by the same purple chemical. The sky happens to be a magenta color and appears wavy and distorted, as if there's a spatial distortion. As it turns out, Team Rocket has somehow overtaken the entire world (and possibly other worlds as well), and this whole place has become a gigantic chemical production facility. Looking at this horrid future, Trixie vows to make sure it never happens.
For this mission, you'll be going through Palmtree Panic's Bad Future (but with the environment the way it was described above) and will have to take down every Team Rocket Grunt you come across. These foes are the toughest in the game and carry the most powerful state-of-the-art weaponry. The robotic foes that belong to them are also the strongest, even packing attacks and weapons they don't normally use, and some of them are even triple the size, health, and power! (It is for this reason that you have the Tanks.) The environment is also far more dangerous as tons of defense systems are hidden in the landscape, such as giant laser fields fired from the trees, the starshapes along the ground firing star-shaped plasma blasts, high-powered antimatter missiles launched en masse from various surfaces, and much more. Because of this, powerups are very plentiful. You'll need to deactivate a Rocket Barrier where the Aqua Barrier would normally be, and beyond it happens to be Storc, who has Palkia locked up in a giant force field cage. You now have to fight Storc, who you've never fought before in this game and is extremely tough. Once defeated, however, she'll say something about the "resistance" having gotten lucky, but that their numbers are nearly gone and that you'll be gone soon as well! After she departs, a flashing red light will bathe the entire area as an alarm goes off and endless Team Rocket robots teleport in all around you. Don't try destroying any of them, as for each one you take down, ten more will come in! Dialga will come in and destroy Palkia's cage with Roar of Time, and you'll need to head to where the hydro jet would normally be in the present. If either Pokemon drops to zero HP, you fail the mission. At this point, Dialga will send all three of you back to the present, where Dialga and Palkia head back to their respective homes. Before the mission ends, Trixie comments on that the Squad will need to give it all they got to make sure the dark future created by Team Rocket never happens.
