(In between Episodes 7 and 8)
Cutscene: As the chosen character is falling through the sky, suddenly, they are enveloped within a sphere of light and disappear. The chosen character then appears within a gap between dimensions, where Mewtwo shows itself. While the two are floating, the chosen character asks Mewtwo why it brought it here. Mewtwo decides to show him or her. Suddenly, the space transforms into a scene from Mewtwo's past as it starts explaining it.
Cutscene: We see the lab where Mewtwo was created as Mewtwo reveals that is was Team Plasmic that created it. We see Mewtwo in the capsule it was born in as the scientists and a number of (new) Team Plasmic Grunts are witnessing it awaken. As Mewtwo looks upon the group, Mewtwo (explaining the story) explains that it was not the first time they created a Pokémon. As it turns out, Team Plasmic had once before tried with Genesect, having resurrected and mechanized five of them, but the group escaped shortly after. We continue to watch the flashback unfold as Colress enters the lab and states that Lord Ghetsis wants to see what they've created for him. At this point, a large hologram screen comes on in the lab as Ghetsis (who for some reason we don't see) witnesses Mewtwo and is impressed by the results. Ghetsis explains that the Pokémon he sees has the potential to be the most powerful one there ever was. With it, Team Plasmic will be unstoppable.
Cutscene: We go to another part of the flashback as Mewtwo is being experimented on, having electrodes attached to it. Mewtwo (explaining the story) explains that Team Plasmic wasn't finished with it and needed to run as they put it "tests". An image of Mewtwo in its Mega Y form can be seen on a monitor. At this point, Mewtwo breaks free of its restraints and destroys the lab, fleeing in the process. As it does so, it transforms into its Mega Y form and flies off at really high speeds. We then cut to Colress reporting to Ghetsis about what had just happened. Ghetsis, starting to lose a bit of sanity, tells Colress to find it at all costs. After Colress leaves, Ghetsis decides that there's another way to get the Pokémon he wants, and then his ultimate revenge can be enacted. (For the record, these flashbacks occur before the events of Pokémon Peace Squad: Endless Boundaries.)
Cutscene: We go to a new flashback (one that takes place after the events of Endless Boundaries). Here, Mewtwo explains that after Ghetsis disappeared, never to return to this world, Team Plasmic decided that perhaps they could revert to their original plan and recapture it. We watch as Colress is contacting a Pokémon hunter (the same one from SS026 of the anime), telling him to go and capture Mewtwo. He tells the hunter to use extreme caution, as Mewtwo is immensely powerful. We switch to a new flashback, as we watch Mewtwo defeat the Pokémon hunter and put out a forest fire (scenes from SS026), then watch it leave the area. As we move to yet another flashback, Mewtwo starts explaining how it later clashed with what Team Plasmic had first created, the Genesect Army (scenes from Genesect and the Legend Awakened are present). We see various battles with Mewtwo and the Genesect as we then go to Mewtwo leading the Genesect to where flowers like those in their homeland are located. Mewtwo (explaining the story) says that it clashed with the Genesect before it lead them to their new home, and parted ways with them.
Cutscene: With Mewtwo's past explained, we cut to a frigid region where a sphere of light materializes and the chosen character and Mewtwo come out of it and land in the snow. Mewtwo explains that this is the dimension Team Plasmic has ended up in and is where the last piece of the Master Emerald is located. Mewtwo senses an immense device that it explains is capable of sending Pokémon-controlling energy waves through the dimensions and can even pull in Pokémon from other dimensions. It must be shut down. The chosen character explains that he or she can find what Team Plasmic has hidden and stop them and with the Master Emerald put back together, the eight dimensions can finally be put back together as one. The chosen character heads off to stop Team Plasmic, but before Mewtwo can go with him or her, it hears the cries of Pokémon in trouble from a long distance away and decides to investigate.
