(Upon starting the game)
Cutscene: We go to Luminose City, situated in the center of the Kalos region. Along its streets, we see a group of familiar faces checking the city out. They happen to be Sonic the Hedgehog, Miles "Tails" Prower, Knuckles the Echidna, and Amy Rose. Amy is in front, asking Sonic to take her to one of the city's restaurants, with Sonic telling Amy to slow down. Tails responds that given how fast he is, Sonic has no need telling others to slow down. Suddenly, we see the sky begin to turn dark as our four heroes and many residents of Luminose City and various Pokémon look up to see what's wrong, Tails saying that the forecast didn't call for any storms today. Suddenly, we see a vortex form in the clouds form and from it, we see the bottom side of an enormous unknown structure appear followed by four massive landmasses connected to the structure. The emergence of the ship causes a bit of shaking throughout Luminose City as the residents are shocked at what's going on. Amy asks Sonic what's happening, only he's not sure himself.
Cutscene: We go to elsewhere in Kalos, as another group of familiar faces sees what's going on in the sky. They are Ash Ketchum and Pikachu, Serena, Clemont, and Bonnie. None of them can believe what's happening, with Bonnie actually going behind Clemont, a bit scared. We watch as the landmasses touch down in various parts of Kalos while the ship itself hovers countless miles above Luminose City. Exactly what is the cause of all this?
Cutscene: At Prof. Oak's lab, Prof. Oak is putting the final fixes on the PeaceSquad HeliBase when he goes back into his lab. On the TV happens to be Rhonda of Sinnoh Now, having gotten a report of a major incident in Kalos involving a ship of unknown origin having appeared above the region and that along with it are four landmasses that have touched down in Kalos itself. Prof. Oak is shocked at this occurrence and knows that it looks as though the Pokémon Peace Squad will have to once again swing into action. He says to himself if perhaps the Squad has gone on too many adventures at this point and should finally retire after this one. Suddenly, a woman appears in his doorway and goes "What the Pokémon Peace Squad does is up to you, but I know what is going on at this moment." The woman is shown to have long ice blue hair and wears a lab coat of a slightly darker shade of blue. Prof. Oak turns around to see the woman and asks her who she is. The woman in turn addresses herself as Prof. Miranda Freonia, a leading expert in archeology involving the Megime Empire and Time Crystals. She tells Oak that the landmasses connected to the ship are places that were once part of the Megime Empire, which disappeared a century prior. Prof. Oak knows about the Megime Empire and that after it vanished, objects known as Time Crystals became active, although what they do has been unknown. Prof. Freonia explains that just now, they've opened a bridge to the past when the Megime Empire was at its peak and that they've attracted the attention of a number of "unsavory groups". Knowing what she means by this, Prof. Oak knows just what groups she's referring to. Prof. Freonia offers Oak her assistance in helping out the crisis at hand and figuring out the mystery of the Time Crystals and what happened to the Megime Empire, with him accepting. With that, Prof. Oak shows Freonia the PeaceSquad HeliBase and after explaining a bit of it to her, they both get in and it takes off for Kalos.
Computer City
Description: "A giant digital city powered by computers and cyberspace, with large buildings that resemble motherboards. Watch out for Team Plasma, however."
Network Highway
Description: "A twisting road going through the heart of the cyber metropolis. Team Plasma might get in your way, however."
Objectives:
-Navigate the streaming highway
-Defeat the Team Plasma guards
-Get past the firewall gates
-Head up the mainframe tower
-Enter the Goal Gate
Past Version: The stage is a steampunk metropolis, with gear-lined buildings and train bridges all around. There are steam jets that you can use to get around in the stage. The objectives replace "firewall" with "train" and "mainframe" with "steam". The music in the stage is The Metro Madness Act 3 theme from Sonic Before the Sequel ('12 version).

-Score 1000 points on the first table
-Score 2000 points on the second table
-Reach the Goal Gate
Past Version: The stage is under construction, with metal skeletal buildings located throughout. The pinball mechanisms are still around, although they resemble those of old-fashioned pinball machines. The music in the stage is a remix of the Stardust Speedway Past theme from Sonic CD.

Description: "A town that is a fusion of nature and cybernetics. Team Plasma is messing with the park's weather system."

-Put the weather control system back to normal
-Go through the Goal Gate
Past Version: The stage is devoid of any robotic features and the weather remains normal, due to there being no weather control system. Most of the stage's gimmicks are still present. The music in the stage is Sonic Generations Classic remix of the Mecha Green Hill theme from Sonic Chaos.
