Description: "A series of large factories constructed by Team Rocket located within a tropical jungle. Team Flora is managing the complex."
Machine Jungle
Description: "A rain forest filled with machinery of all kinds. Team Flora doesn't take kindly to anyone jamming the works."
Objectives:
-Sprint through the industrialized jungle
-Defeat the Team Flora guards
-Splash through the Mega Mack
-Defeat the Mega-Saw Flower
-Rush down the Mega Mack cascade
-Navigate the jelly-like liquid
-Go into the Goal Gate
Past Version: The stage is devoid of any man-made structures and resembles the carnivorous island from Life of Pi. The Mega Mack is normal water. The objectives replace "industrialized" with "flourishing", "Mega Mack" with "water", and "jelly-like liquid" with "unusual green water". Also, the Mega-Saw Flower doesn't appear. The music in the stage is Foliage Furnace 16-bit theme from Sonic After the Sequel.
Voice Notes: Prof. Oak uses his voice from the anime. The Team Flora guards use generic voices. Prof. Freonia uses an original casting for her voice.
Background Music: The Foliage Furnace Act 1 theme from Sonic After the Sequel (a fangame) plays throughout the stage. When fighting the Mega-Saw Flower, the Mid-Boss theme from Freedom Planet (an indie game) plays.
Piranha Grove
Description: "A massive suspended growth of brambles and large man-eating plants with a familiar look to them. Don't get eaten here!"
Objectives:
-Get through the giant vines
-Defeat the Team Flora guards
-Climb the giant Piranha Plant shaft
-Cross over the vine grates
-Go up another Piranha Plant shaft
-Escape from the ascending Piranha Plants
-Reach the Goal Gate
Past Version: The vines making up the stage are brighter in color and the Piranha Plants are orange in color. The stage itself appears brighter as well. Most of the stage's gimmicks are still present. The music theme in the stage is a Past remix of its normal theme.

Honeycomb Cavern
Description: "An assortment of huge beehives populated by Beedrill and Vespiquen. There's also Team Flora to worry about here, too."
Objectives:
-Go through the hive
-Defeat the Team Flora guards
-Climb the honey walls
-Defeat the Vespiquen robot
-Climb the moving Combee walls
-Defeat Peg
-Head into the Goal Gate
Past Version: The hive is still being constructed and many of the walls consist of empty honeycombs. There is also a lot less honey than in the Present. Most of the stage's gimmicks are still present. The music theme in the stage is a Past remix of its normal theme.

-Dive under the Mega Mack pools
-Defeat Seth
-Navigate the robotic vine maze
-Defeat Brad
-Take the green Time Prism from the reactor
-Reach the factory's core
Past Version: The stage resembles a ruin or cavern that's overgrown with vines. The stage is a lot different than in the Present. The Mega Mack is instead water (including green-color water). The objectives replace "hydroponic biodome" with "old forest", "saw" with "cart", "Mega Mack" with "water", "robotic" with "spiny", "reactor" with "center", and "factory's" with "ancient". The music theme in the stage is a Past remix of its normal theme.
