(Upon clearing the Final Episode)
Cutscene: Upon his defeat, Alpha-Omega diffuses from Giovanni, who then looks at the chosen character and his or her group and their friends and decides to applaud them for their actions, amazed at how strong they've become. Knuckles asks why Giovanni seems happy with his defeat, with him responding that he's still upset over what's happened, but he considers the Pokémon Peace Squad to be his greatest adversary and has expected nothing less from them. However, he already activated the Mega Satellite in advance and soon his plan will go into motion anyway, saying that the squad's victory will be short lived! Suddenly, the Mega Satellite powers down, with Alpha-Omega responding that someone tampered with the satellite. Suddenly, a teal-color ice beam is fired downward and everyone but Giovanni manages to dodge it. Giovanni, on the other hand, is frozen in the same glowing ice that Sonic was frozen in earlier! We then see the one behind the freezing descend on a small floating platform, Prof. Freonia! She is shown to be wearing an ice blue outfit similar to that of a queen and has traded her glasses for a small tiara of the same color. Barret asks Freonia what she just did, with her thanking the chosen character for taking Giovanni down for her, then revealing that she and Team Crystal can now take Mewtwo for themselves! Tails demands just what Freonia is doing siding with Team Crystal, with her revealing that she is fact the leader of Team Crystal and was using the Pokémon Peace Squad in order to acquire the data on Mega Stones and Time Crystals that she needed as well as Diancie and Mewtwo!
Knuckles is angry over this turn of events, saying that he was right when he said that Freonia was hiding something, and he attempts to rush her, only for her to launch another teal ice beam from one of the devices on her hands at Alpha-Omega, freezing the drone in a prism of ice, then sending it in Knuckles's direction, knocking him to the ground. Using the device on her other hand, Freonia fires another ice beam at the prism holding Giovanni and lifts him into the air, saying that he'll serve her well as the last of the four "triggers", but says that the rest of them are not needed and attempts to freeze all of them, only for Mega Lati@s to appear and whisk all of the good guys out of the tower, Freonia swearing in disgust that they got away.
Cutscene: The chosen character, his or her group, Tails, Knuckles, Cloud, and Barret appear on the outskirts on Luminose City as Mega Lati@s exits its Mega form and splits back into Latias and Latios. Suddenly, everyone looks up as we see the frozen Angel Island come onto the scene above Team Rocket's fortress and lands right on top of it, crushing the central tower (but not before a twinkle is seen leaving it and heading up to the island, most likely Freonia) followed by many more buildings. The floating island in fact pushes the fortress down towards Luminose City, but Latias and Latios fly up towards it, fusing and entering their Mega form in the process, and use their psychic powers in order to slow the fortress's descent and stop it from falling further. Next, an array of cannons appears on the underside of Angel Island and begin charging up, forming an ice blue ring, then firing it towards Kalos! Upon reaching the ground, the ring moves outward, freezing the landscape as it does so and eventually, all of Kalos becomes engulfed in permanent winter.
Cutscene: Seeing what Team Crystal has done to Kalos, the chosen character is upset over having trusted Freonia, while Knuckles is angry that Team Crystal stole his home island and froze it over! To make matters worse, Delia Ketchum comes in on the hand radio with some more terrible news. While you were busy taking Team Rocket down, Prof. Freonia showed her true colors and took off with the Time Crystal data that Prof. Oak had. As "thanks" for his help, she froze him and took him with her, then had Pallet Town frozen over (This explains why Profs. Oak and Freonia weren't on your hand radio during Rocket Spire.)! The chosen character says that he or she is aware about what Freonia has done so far, but is shocked to find out that she also took Prof. Oak. Knowing what they have to do, the chosen character says that whatever Team Crystal is going to do, they're most likely at Angel Island and that they need to get up there. Tails reveals that they can all use the Super Tornado in order to head up to Angel Island, with the second character in the chosen character's group saying that they're not going to let Team Crystal succeed in whatever they're up to.
Angel Island
Description: "Angel Island, having been frozen over and hijacked by Team Crystal to be used for their headquarters. They must be stopped from freezing time itself."
Note: There are no Time Crystals in any of the stages in the True Final Episode except for Crystal Base Area 1, although the music doesn't change with time travel.

Cutscene: The chosen character enters the core of the creepy crystalline area, seeing the jagged crystals making up the walls throbbing, and notices Freonia in the center of the chamber. The chosen character asks her why she wants to make the Megime Empire last forever so badly, and she decides to reveal the truth about her origins. She asks the chosen character if they remember her from 100 years ago, with the chosen character asking her what she means by that. Freonia reveals that she remembers him or her from that time, when she was still the princess of the Megime Empire. The chosen character responds with something along the lines of "Are you telling that…", and Freonia reveals that she was once Cristel! Using a series of flashbacks, she reveals that after she got transported by the Time Prisms, she was flung 90 years from her time, and upon arriving, discovered that the Megime Empire had fallen long ago. Upset that her kingdom had died, she decided to dedicate herself to unlocking the secrets of the Time Crystals and Chaos Emeralds and using both to revitalize her kingdom, no matter what the cost. She founded Team Crystal so that she would have the manpower to make her dream a reality and finding out more about you in the present, decided to appeal to you and Prof. Oak as a scientist in the field of Time Crystals. Freonia explains that with the Time Crystals and Chaos Emeralds, she will be able to make it so that the Megime Empire never dies, even if the rest of the world has to come to an eternal stop.
The chosen character tells Freonia that freezing all of time will not allow her kingdom to go on forever and that it's her own actions right now that are causing it to die in the first place. Since the Time Crystals in their inactive state are what keeps the Megime Empire alive, using their energy for her own selfish desires will only bring about its destruction, like she's already causing! Freonia thinks for a moment, but then decides that if the Megime Empire was destroyed because of her, then it's a necessary sacrifice in order to resurrect it and allow it to thrive in a world will time never flows forward! The chosen character is shocked to find out that Freonia is even willing to destroy her own kingdom if it meant that she could allow it to be reborn, with her saying that she had always wanted the Megime Empire to last forever, no matter what happens as a result, and that an eternal order of the kingdom will be created by her! Having said enough to the chosen character, she decides that she'll have the core of her kingdom's order, Zygarde, do away with you once and for all!

(After clearing Crystal Base Area 5)
Cutscene: The chosen character enters the core of the creepy crystalline area, seeing the jagged crystals making up the walls throbbing, and notices Freonia in the center of the chamber. The chosen character asks her why she wants to make the Megime Empire last forever so badly, and she decides to reveal the truth about her origins. She asks the chosen character if they remember her from 100 years ago, with the chosen character asking her what she means by that. Freonia reveals that she remembers him or her from that time, when she was still the princess of the Megime Empire. The chosen character responds with something along the lines of "Are you telling that…", and Freonia reveals that she was once Cristel! Using a series of flashbacks, she reveals that after she got transported by the Time Prisms, she was flung 90 years from her time, and upon arriving, discovered that the Megime Empire had fallen long ago. Upset that her kingdom had died, she decided to dedicate herself to unlocking the secrets of the Time Crystals and Chaos Emeralds and using both to revitalize her kingdom, no matter what the cost. She founded Team Crystal so that she would have the manpower to make her dream a reality and finding out more about you in the present, decided to appeal to you and Prof. Oak as a scientist in the field of Time Crystals. Freonia explains that with the Time Crystals and Chaos Emeralds, she will be able to make it so that the Megime Empire never dies, even if the rest of the world has to come to an eternal stop.
The chosen character tells Freonia that freezing all of time will not allow her kingdom to go on forever and that it's her own actions right now that are causing it to die in the first place. Since the Time Crystals in their inactive state are what keeps the Megime Empire alive, using their energy for her own selfish desires will only bring about its destruction, like she's already causing! Freonia thinks for a moment, but then decides that if the Megime Empire was destroyed because of her, then it's a necessary sacrifice in order to resurrect it and allow it to thrive in a world will time never flows forward! The chosen character is shocked to find out that Freonia is even willing to destroy her own kingdom if it meant that she could allow it to be reborn, with her saying that she had always wanted the Megime Empire to last forever, no matter what happens as a result, and that an eternal order of the kingdom will be created by her! Having said enough to the chosen character, she decides that she'll have the core of her kingdom's order, Zygarde, do away with you once and for all!
BOSS STAGE: Chaos Heart and Zygarde
When fighting the Chaos Heart, the Pulse of the World theme from Touhou Takkoman Kouzatsu World plays. Whenever Zygarde appears, a more intense version of the same theme plays.
FINAL BOSS: Mechetal-Sonictwo
When fighting Mechetal-Sonictwo, It Has To Be This Way (without lyrics) from Metal Gear Rising plays during the first phase of the battle. Upon Mechetal-Sonictwo entering its Mega form, the lyrics from the same song start to play with the music.
