Note: Whether you face Mewtwo or the Rocket Mega Fortress after clearing Yokohama Outskirts depends on which character you're playing as. Which boss you face will remain as such until you beat the game and have an impact later in the game.

Background Music: The ZX Tunes version of Black Burn from Mega Man ZX plays throughout the first and second acts of the stage. The ZXA Tunes version of Through the Lightning from Mega Man ZX Advent plays throughout the third act of the stage. When fighting Plumeria, the Team Skull Admin theme from Pokémon Sun and Moon plays. When fighting Guzma, the Major Boss Battle theme from Freedom Planet 2 plays. When fighting the Fearow Jet, the midboss music from Freedom Planet 2 plays.
The rebellion has managed to shut down Team Rocket's Ultra Beast Control Network and free the majority of the world from their grasp, but for some reason the Ultra Beasts are still under their control. To make matters worse, they've launched their fleet en masse in order to deal with any remaining resistance, and the rebellion has returned to Yokohama District, which had been devastated by the Ultra Beasts when Team Rocket conquered the world. The first act of this stage happens to be the first act of Serene Suburbs, except with the town in ruins and the Rocket Armada dominating the eclipse-affected sky high above. As you make your way through the stage, you'll have to deal with Ultra Beasts of every kind, Team Rocket robots, and even Team Skull Grunts and robots, with the reveal that they sided with Team Rocket's regime. In addition, you'll deal with Car Launchers and watch bombs from the fleet drop onto the town. As you head towards the park, you'll see a Regicolossus towering in the distance, and as you near the park, it'll attack you with its massive lasers. You'll eventually reach Yokohama Station, where Plumeria is waiting and reveals that Team Skull is using the energy from Ultra Beasts to power their weaponry, which she demonstrates by battling you for the second time. After she's been defeated, Plumeria tries to launch another attack on the chosen character, but is stopped by Gladion, who decides to reveal his backstory to you.
As it turns out, Gladion is Lillie's sister and that Lusamine is his mother. As it turns out, Lusamine is not a good mother and treats the two of them as possessions, going as far as to keep them by her side at the cost of their happiness. The two of them eventually left because of this as her obsession with the Ultra Beasts, along with a Pokémon that the Aether Foundation created; Type: Null, which was taken from him by Giovanni and turned into a weapon. Gladion decided to act as part of Team Skull after learning that Lusamine and the Aether Foundation were working with Team Rocket's regime and playing the rebellion for suckers, but that he feels something else is up. He then tells the chosen character that Team Rocket's fleet serves as a secondary Ultra Beast control network in case the first one was shut down by the rebellion. Gladion from this point on will help out the rebellion and tells you to head to the town's outer edge.
After this scene, the second act of the stage begins, where you head away from Yokohama Station and down a forested path leading out of town and into an area reminiscent of Green Hill from Sonic the Hedgehog. Here, you're able to see the ocean out in the distance, where the Team Rocket airships rise out of the water from in between two tall spies, most likely their underwater volcano base. As you make your way along the pathways, more missiles from the ships will drop down, some of them being capsules containing Ultra Beasts. At one point, what is called a Fearow Jet will bomb you like the Flying Battery from Sonic 3 & Knuckles, and you'll eventually reach a spot will Guzma will drop down in the Skull Crusher, now being fueled by Ultra Beast power, and demand a rematch to take you down as payback for what happened last time. As the battle begins, you'll watch the immense flagship of Team Rocket's fleet rise from the sea, with the battle being reminiscent of your first battle with Guzma, except without a train section and with a Fearow Jet bombing you during the second chase. After being defeated, Guzma starts to think about whether he's gone too far with siding with Team Rocket to get back at the chosen character. A Squadwing then appears and you'll take to the skies.
The unexpected third act of the stage has you fly in the Squadwing as Samson Oak reveals that they've managed to find a route to Team Rocket's capital, where the rebellion plans on launching a great offensive against their regime and that they want you to help carve a path through their fleet. Here, you'll weave through Team Rocket's aerial forces as well as Nihilego, Kartana, and a couple Celesteela. Nihilego will try and cling to the Squadwing and drain it of its HP over time as well as disable its weapons. Rolling can loose them if this happens. Eventually, a Fearow Jet will appear and you'll have to shoot it down. Once it falls, the stage is cleared as you head towards Team Rocket's capital.
