Now that the rebellion has made it to Team Rocket's capital, it's finally time to bring their regime down and free the world from their and the Ultra Beasts' grasp! This stage has you going through a large futuristic city of crystal taking down Team Rocket guards you come across while the rebellion's fleet engages with the Rocket Armada above, exchanging lasers and missiles. In a change up from previous stages, robotic foes from all villainous teams as well as those belonging to Dr. Eggman, Dr. Wily, and Doc Waruyama will attempt to assault you. As you go along the city's roads and through buildings, walls of crystal blocks will rise up in order to block your progress or fire lasers at you. There are also points in the stage where floating crystal blocks will move to assemble platforms and pathways and along rail-grinding sections red-color ones will form walls to try and block you. Inside some buildings happen to be large crystal blocks that are dropped onto one another, pushing the lower ones down and requiring you to jump through them, and rooms with equally large transparent blocks that you need to flip onto spots along the ground to solve puzzles and open doors. As you make through the capital, you'll Regicolossi towering over the city's buildings and launching attacks at the rebellion, managing to bring some of their ships down, and will also at times attack you and break roads and structures. As you near the end of the first act, you'll hit a switch that causes part of the stage to start rising upward at a constant pace and eventually another switch in a part of a building going up that makes the rising stop. As you spot an immense castle in the distance, you'll have to make your way under a Regicolossus that the rebellion fleet manages to help you fell, but as you near the castle, a colossal Rocket Armada battleship positioned above the castle fires a huge laser that ends up taking down the rebellion's flagship, with Shingo telling you that the rebellion won't be able to help you out from here on in. Upon reaching the entrance to the castle, you'll encounter Type: Null, who Giovanni has decided to have handle you personally. In this battle, it'll use the moves Tri Attack, Crush Claw, Extremespeed, and Giga Impact and use the Ultra Sapphire to create instances of Trick Room effects, reversed controls, and a reverse gravity situation reminiscent of fighting Gravity Man in Mega Man 5. Once Type: Null has fallen, it'll withdraw while Giovanni challenges you to face him inside his castle, which you'll head into to clear this act.
The second act of the stage stars with you dropping down a large shaft upon entering the high-tech crystalline castle. From this point on, you'll have to take down Team Rocket Grunts and also contend with various Ultra Beasts, these consisting of every kind, and also make your way along more crystal block-formed platforms and pathways. There are also areas where you'll hit switches to move panels going along walls until they align and glow, allowing you to move up them, and some giant chambers have crystal floors containing large crystal blocks you'll have to slide along the floor in order to activate switches or reach higher ground. Eventually, you'll reach the large throne room at the center of the castle, where it turns out, Giovanni isn't there! Instead, MechaMew2 drops down and reveals that Giovanni was never in the castle to begin with. At this point, you'll end up fighting MechaMew2, who amongst its attacks uses the crystal blocks making up the walls to launch attacks and encase itself within crystal shells and will also unleash Z-Power against you. Once it's defeated, MechaMew2 will blast through the ceiling and fly up towards Team Rocket's fleet, meaning that the stage has been cleared.

As time is running out for the rebellion to stop Giovanni and Team Rocket, the chosen character has managed to fly up to their enormous fleet of flying fortresses using their Squadwing with the intent of bringing them down. The stage begins with you jumping out of the Squadwing and onto a metal pathway, making your way through the armada with Team Rocket's capital situated far below and the rebellion's fleet continuing to fight the enemy despite heavy losses. A large amount of the stage has you running along pathways and rails that twist and turn throughout the fleet with you at times going along the decks of Fearow Jets, taking down Team Rocket Grunts and robots pertaining to various organizations along the way. While going along the pathways, some of them appear to end, only for more pieces to teleport in as you make your way along them. Eventually, you'll make your way into a Drifblim Battleship, where you'll make your way over fans that levitate you in some corridors, and when you reach the back of the ship and use a cannon to blast back out, you'll now be in the middle of a thunderstorm and over the two tall spires sticking out of the ocean with a massive glowing Team Rocket Regime symbol in between them. At one point, you'll grind rails spiraling up around a large Toucannon robot that fires at you and as you near the end of the first act, you'll go through a QTE section where you make your way along a squadron of Skarmory Jets similar to making your away across similar robots in Egg Gate from Sonic Forces before entering another Drifblim Battleship. At the end of this one, if you didn't encounter it in Burning Mineway, Darkrai will appear and you'll have to fight it, with it having access to a Darkium Z that allows it to use Black Hole Eclipse. If Darkrai was defeated back in Burning Mineway, then Jessie, James, and Meowth will appear in a giant Bewear robot, which you'll have to bring down. Either way, once your foe is defeated, you'll be able to blast from a cannon to an immense ship (the same kind that shot down the rebellion's flagship) called a Dragonite Superbattleship, ending the first act of the stage.
The second act of the stage takes place inside the Dragonite Superbattleship and will have you contend with Ultra Beasts, these ones consisting of Nihilego, Buzzwole, Xurkitree, and Celesteela, in addition to other enemies. Here, you'll need to reach a teleporter that is the only way to reach the flagship of the fleet. You'll make your way through areas such as giant bottomless cargo chambers and hangers containing Fletchinder Gunships, Skarmory Jets, and Rocket Blade Tanks. There are also areas where you'll head outside the ship and go along pathways and platforms, some of which are floating in the air, and also grind rails. Further into the act, you'll take a large elevator platform upward to the top area of the ship while defeating a few waves of enemies. At the end of the top deck, if you didn't fight him in Castle Highway, then Reno will appear alongside Rude and Elena and you'll have to fight all three of them. If Reno was defeated back in Castle Highway, then Butch and Cassidy will appear along with the obligatory getting Butch's name wrong and you will have to fight them. Either way, once your foe is defeated, you'll be able to enter a large room holding the teleporter that will take you to the Rocket Armada's core ship. After stepping on it and teleporting away, the stage is cleared.

Welcome to the Ultra Carrier, which is the central ship of the Rocket Armada. A supermassive aerial fortress, it serves as the central headquarters of Team Rocket's regime and is equipped with thousands of high-powered cannons, including several superlasers. However, it's main weapon happens to be the Ultra Cannon, a giant cannon powered by the Ultra Sapphire that can open up Ultra Wormholes and send targets into Ultra Space! This stage is so big, it's divided into five areas, each one counting as a single act. You can switch characters between areas and can suspend your progress through the stage upon clearing an area. This stage begins with you arriving into the lowest part of the warship on the teleporter from the end of the previous stage, and the ship has started to rise higher into the sky. You'll be fighting Team Rocket Grunts, robots from other villainous forces, and also Ultra Beasts, these ones being Nihilego, Pheromosa, Xurkitree, and Kartana. Shortly into the stage, you'll enter a large cannon that will blast you into a domed area of walkways connected to inverted towers, the area being reminiscent of Sky Deck from Sonic Adventure. As you make your way along the maze of catwalks, you'll have to avoid a number of turrets that will open fire on you. As you near the end of this place, a gigantic cannon near the top will activate and launch huge energy blasts that can destroy the walkways you're on. Eventually, you'll reach a passage leading into an interior area, where if you didn't encounter it in Prison Militex, then you'll encounter Hoopa, who this time appears in its Unbound form. In this fight, it'll use its six rings to attack and launch attacks such as Hyperspace Fury and at times use it rings to summon legendary Pokémon in the form of Aquatica, Deoxys (Normal), Heatran, Zekrom, Yveltal, and Marshadow, some of which change up the area. Once it's defeated, Hoopa will revert to its Confined form and reveal that the reason it served Giovanni was because he got hold of its Prison Bottle and used it to force it to follow him. If Hoopa doesn't appear, then you'll encounter Annie and Oakley, who you will have to battle. Once either foe has been defeated, you'll be able to continue onward.
The rest of this stage has you head through a number of corridors and chambers as you make your way through the Ultra Carrier's loading dock. Here, you'll contend with obstacles such as flame jets (from Burning Mineway and Magma Hovercraft), electric streams (from Reactive Plant), and a large number of Key Walls, which serve more as traps to open things up such as laser grids and bottomless pits, so try not to attack enemies denoted as KEYS. There are also giant chambers with floors way below where pathways go in various directions, areas with windows overlooking hangars where a number of Fearow Jets are lined up, and large construction areas where you'll use square platforms with arrow buttons to move around. At one point, you'll enter a curved chamber where a TITANIC Forretress Bomber makes up the back. At regular intervals, it'll open up its shell and look around. If it sees you, then its eyes will glow and emit a massive flash that kills everything in the chamber instantly! You'll need to hide behind metal walls whenever the Forretress Bomber opens up as you navigate through this area. Eventually, you'll reach a checkpoint right before a giant chamber. This is one of the rare instances where you find a checkpoint in Normal mode, and each of the first four areas of this stage has one in a similar area. Note that these checkpoints are absent in difficulties above Normal. Upon entering this chamber, you'll make your way along floating platforms as a gigantic wall starts coming towards you, destroying the platforms in the process. When it stops, the wall will light up and you'll have to fight it, which is the equivalent of a major boss battle, hence the checkpoint.
You'll fight the Giga Defense Wall while on a number of large floating platforms. Here, it'll fire lines of homing missiles at you, requiring you to make your way along the platforms, which can get destroyed by the missiles (although new ones will eventually appear). When its core opens up, you'll have to get close and attack it before it closes. Eventually, the Giga Defense Wall will start firing a huge laser from its core that can on average take off 40% of your health and will also at times move forward, destroying platforms in the process. As it takes more damage, the Giga Defense Wall will create laser walls on the sides that will start slowly closing in as the platforms move left and right through them, effectively giving you a time limit to finish the boss. Eventually, the Giga Defense Wall's core and weapons will blow up and the wall will power down. Once this happens, a bridge of platforms will appear and you'll be able to cross it to a way out of the chamber, clearing this part of the stage.
Area 2 (Transport Liner) Objectives: Description: "A series of freight trains carrying cargo through the various sectors of the dreadnought." -Go along the supply lines -Defeat the Team Rocket Grunts -Defeat Bass (if not defeated in Toxic Valley) -Defeat Attila & Hun (if Bass doesn't appear) -Reach the front of the main train -Destroy the Orbi-Train -Take the rising train to the next area
