Mission 1: "Make the S rank!"

Mission: Get enough points in this stage to attain at least an S rank.
Detail: In this mission, your goal is to make it through the regular mission while scoring enough points to attain a high rank. In this mission, you get points for defeating enemies and also for completing objectives. Points are displayed where you'd normally find the clock in a timed objective. At the end of the stage, the points you got during the mission, as well as bonus points based on time taken and remaining health, are added up and you'll be given your ranking. If that ranking is at least S, you clear the mission.
Challenge Mode: You're given the Jenny Mode time limits of 6:00/11:15 to complete the mission. Use the Select button to switch the time display with the points display and vice versa.
Mission 2A: "Human vs. Spaceship"

Mission: Beat the Altaria Orbiter to the finish line.
Detail: You're on foot in this mission. Your goal is to make it to the limo before an Altaria Orbiter flying along the highway does. The Altaria Orbiter has a base Speed of 12 feet per second, but you'd figure Aeris-K's gender bonus in speed would allow her to start faster, right? Well...she's wearing an Inhibit Belt. This sets Aeris-K's starting speed to her base 11 feet per second. Given that only Aeris-K touches the ground, however, Aeris-K is the only one who can grab the X Speed lying around on the track. You only need one to outspeed the Altaria Orbiter, and a few more to get enough speed to overtake it. You also need to watch out for cars behind you--just three hits from those and you're done for. There are also a few segments of road missing, so be prepared to do a running jump over them. You clear the mission upon making it to the President's limo before the Altaria Orbiter does. You fail the mission if the orbiter is first to the limo.
Challenge Mode: X Speed now appears in midair, allowing the Altaria Orbiter to grab X Speed and increase its own speed.
Mission 2B: "And before you know it, Type: Wild!"

Mission: Locate all of the shoe advertisements.
Detail: For this mission, you're taken right to the foot portion of the stage. Here, your goal is to locate every single shoe advertisement reachable after disembarking from the street board. The advertisements advertise a brand of shoes called "Type: Wild", and some of the posters say that you can only get them from a shop in Pallet Town or by buying them online. The Type: Wild shoe ads replace those of the Soap shoe ads from Sonic Adventure 2 Battle even in the main story, but this mission is the only time these ads are interactive. Only those that can be reached count toward the quota--if you can't reach it, it's not part of the quota, so just forget about it. Once you've walked up to all of the Type: Wild shoe ad in the stage, you clear the mission.
Challenge Mode: A time limit of 14:00 is in place.
Special Note: The stage's background music for this mission only is the full version of the English-language "Type: Wild", the fifth Japanese ending theme of the Pokémon anime. Additionally, you can see Liza's wearing different shoes while riding the street board, these are a pair of Type: Wild shoes slightly modified to enable grinding.
Mission 3: "Defeat 40 Plasma guards!"

Mission: Defeat 40 Team Plasma guards.
Detail: In this mission, your goal is to defeat all 40 Team Plasma guards that appear in this stage for this mission. It will take awhile, since the first one meets you at the bottom of the street board section in City Escape, and you begin at the start of Route 101. If you defeat all 40 guards before reaching Mad Train, you clear the mission. You'll have to try again if you reach Mad Train.
Challenge Mode: The guards increase in strength to be similar to the Mad Train guards.
Mission 4A: "Show your team pride and beat that Electabuzz freak! I don't care how you do it, just do it!"
Unlocked: Clear Mission 1 with gold-star rank, Clear Mission 3

On Radio: Falkner (as your actual guide), Casey (so you can hear what's going on on her end)
Mission: Reach the Capital City before Casey, run Casey off the road, or destroy Casey's vehicle.
Detail: Falkner's recently had an episode where Casey came up to him and insulted his favorite team's pride. Now he wants to get even, and has hired someone whom Casey's been known to get angry toward. Having heard Casey's headed toward SA2B's Capital City to meet up with her closest nonplayable contact: Corey Demario, the ace of the Electabuzz rotation (he'll use the voice he uses in the anime should Casey reach him to confirm your mission failure), Falkner has hired Ritchie for the task of dealing with Casey, either by intercepting her before she reaches Corey, by running her off the road, or by destroying Casey's ride. As Ritchie, your goal is to take a Pursuit Vehicle and deal with Casey, who's also driving a Pursuit Vehicle. While Casey refers to Ritchie as a Starmies fan, it's unknown which team Ritchie's actually a fan of aside from the fact it's not the Electabuzz. You can clear the mission in three ways. One is to reach the end of the Route 101 area before Casey does. Another is to force Casey over the guardrails, off the road, and into the water. The last is to destroy Casey's vehicle. It's easiest to take the finish-line route since wheel-class vehicles (such as the Pursuit Vehicle) don't easily go over the guardrails, unlike vehicles such as the Hovercraft, combined with the fact that only the Motorcycle leaves the rider vulnerable to being thrown off, plus the Pursuit Vehicle has a 0 in the Power stat making destroying Casey's vehicle difficult. If you can do either of those, you've cleared the mission. You fail the mission if Casey reaches the goal line first or if you fall off the road yourself.
Challenge Mode: Both Ritchie and Casey ride different vehicles, Ritchie an ATV and Casey a Hover Cart.
Mission 4B: "Oh, he's going to wish he never cut me off!"

Mission: Defeat Ritchie.
Detail: This objective puts you right into the foot portion of the stage. Ritchie has just ruined Casey's meeting with one of her idols. Swearing she'll get revenge on "that Starmies fan", Casey is setting out to find Ritchie and set him straight. First off, you'll have to reach Ritchie. Where you'd normally have to start running from the Manectric City Hovertruck is a raised plate that appears to have been raised from the roadway. That's where you'll find Ritchie. The second-harshest cutscene in the entire game will begin at that point (only the Cissy/Danny meeting cutscene at Forest Highway is harsher). Casey and Ritchie will be trading smack for a bit. When the fifth round of smack comes up, Casey claims the Starmies use too much pine tar on their bats so that they can't even grip them right, Ritchie counters with a claim that the Electabuzz are all juiced up on steroids and, on top of that, are customers of BALCO! (The first rule about mentioning steroids to taunt a baseball fan: Don't do it.) This causes Casey to snap, and a battle begins. Your goal in this fight is to defeat Ritchie. Note that invisible walls will prevent either contender from wandering outside the raised plate. If you can defeat Ritchie before Ritchie defeats you, you've cleared the mission.
Challenge Mode: A time limit of 11:15 for the foot half of the stage is in place.
Special Note: The music that plays while fighting Ritchie is "GUN-Mobile", the theme that plays when fighting a GUN robot boss in Sonic Adventure 2 Battle.
Special Mission: "Manectric mech swarm even along the highway?"

Mission: Wipe out the Manectric Chargers on the highway, then find and stop the source of the signal causing the Manectric Charger swarm, then destroy all the Manectric Chargers.
Detail: The first part of the mission requires you to shoot at every Manectric Charger you see along Route 101. (They come in all three Tiers.) You're in the Hovercraft here, so you just need to use the vehicle's laser weapon on them. You have to hit them all, or you fail the mission upon reaching the city. One of the Team Plasma robot models is one that resembles and acts like Manectric. For some reason, a swarm of them are coming onto the highway from the train, with seemingly no end in sight. Defeat one, another one appears elsewhere. A signal is causing the mechs to arrive like this, and your goal is to find the source of this signal placed where the Lost Chao would normally be located. Once you've found the source of the signal, which is a small tower, destroy that tower. Once the tower is destroyed, no more Manectric Chargers will arrive on the stage. From this point, just destroy every Manectric Charger you see, and if you can do that, you've completed the mission.
Challenge Mode: There are now three towers that must be destroyed in order to stop the Manectric Chargers (the others are located in other hard-to-reach locations), and a time limit of 10:00 is in place to destroy the towers; the timer will stop once the towers are destroyed.

Mission 2: "Stop the train before a team admin destroys the controls!"

Mission: Stop the train before either Isabel or Murphy destroys the controls.
Detail: In this mission, your goal is to once again stop the train. However, you have to do it before one of two team admins of equal standing within their teams, Team Aqua's Isabel and Team Draco's Murphy, make it to the controls first. If one of them makes it there first, they'll destroy the controls, you'll be unable to stop the train, and fail the mission. Once you make it to the controls, stop the train as you normally would and you've cleared the mission.
Challenge Mode: Isabel and Murphy are now joined by a 3rd operative, Team Galactic's Jupiter. You must now beat three opponents to the train controls.
Mission 3: "Defeat 55 Plasma guards!"
Unlocked: Clear Mission 1 with silver-star rank, Clear Mission 2

Mission: Defeat 55 Team Plasma guards.
Detail: In this mission, your goal here is to defeat all 55 Team Plasma guards that appear in this stage for this mission. If you manage to defeat them all, you clear the mission. Note that there's actually an engineer at the helm of the train this time, hence you can't touch the controls, thus you can't leave the train. The train is also retooled for this mission; the platforms, grates, and rails in the outside areas of the train are different. The train is also not on a collision course for anything, hence you can take as much time as you like.
Challenge Mode: The guards are replaced by Team Plasma Grunts from Plasma Power Plant.
Mission 4: "Check the cargo, check anything! Just find the Thunderstones before the train crashes!"

Mission: Recover all 40 Thunderstones before the train crashes. Time limit is 15:00.
Detail: 39 Thunderstones have been inconspicuously placed amongst the rearmost 19 cars on the runaway train, and you're going to have to find every single one before the train slams into the Plasma Power Plant, killing every single passenger aboard and destroying the Thunderstones with it! You may have to destroy cargo, employing tactics similar to those in Mission 4 at Ocean Liner. An extra note, at the start of the shortcut in the stage, the computer screen has been removed, allowing you to take the shortcut, and you must in order to find some of the Thunderstones, then retrace your steps on the main path above for more of them. Once you've found all 39 Thunderstones in the rearmost 19, head into the head car to find the 40th and last Thunderstone you need in plain sight near the engine. You will stop the train in the process and clear the mission as well.
Challenge Mode: There are now 60 Thunderstones in total, 59 of them in the rearmost 19. The time limit remains the same.
Special Mission: "I can't get off without Starmie and Electabuzz! If I can't find them, I'm going to die!"

Detail: Both his Rudy's Starmie and his Electabuzz have gone missing on the runaway train, and it's your job to find them using punches as your only means of attack. As if that weren't enough, you have to contend with both Team Plasma and a time limit, since the train's on collision course! Once you've found one of the Pokémon, walk up to it to claim it. Once you've rescued both Starmie and Electabuzz, you've cleared the mission.
Challenge Mode: A time limit of 9:30 is in place.

Mission: Find Zapdos and Raikou and escort them to exits without either being defeated.
Detail: In this mission, your goal is to find two legendary Pokémon and get them out of the facility. The two legendary Pokémon in question are Zapdos and Raikou. You can take the mission either one at a time, or you can try for both at once. There are several access points you can use. One is the stage entrance. Another is the exit into Valley of Light. The rest are Regirock's escape points. If you get Zapdos and/or Raikou to one of these points, that Pokémon will have safely escaped, and if both safely escape, you clear the mission. However, Team Plasma Grunts will complicate the process. You'll have to curb them, since if either Zapdos or Raikou are defeated, you fail the mission!
Challenge Mode: Half of the escape points are sealed off.
Mission 3: "Defeat 70 Plasma Grunts!"

If you manage to defeat them all, you clear the mission. The generators are missing in action, so you can't trigger the self-destruct sequence. Additionally, the exit to the Valley of Light is sealed off for this mission.
Challenge Mode: The quota is 140 Team Plasma Grunts.
Mission 4: "Take out every single target dummy in this place!"
Unlocked: Clear Mission 1 with gold-star rank, Clear Mission 3

Mission: Drive your Hover Cart into all of the target dummies.
Detail: This mission has you driving a Hover Cart and retools some of the paths through the plant to your advantage, usually in the form of springs and ramps. Also, all four magnetic grate sections have been retooled to allow you to drive onto them and crossing them that way. Here, you can't get out of the Hover Cart, you're going to have to go through every area of this stage in just that one Hover Cart. Your goal for this mission is to ram into 100 target dummies placed all over the plant. You fail the mission if your Hover Cart ends up destroyed. Once you've struck all 100 target dummies, you've cleared the mission.
Challenge Mode: A time limit of 30:00 is in place.
Special Mission: "Engage the shields on every generator in the plant! Yes, this includes 11 and 12 as well."

Mission: Put up shields for all 12 Plasma Generators.
Detail: As you've come to expect, this mission has Plasmae on the hand radio. The path leading to the end of the stage at Generator 10 is locked and instead, a path to the left leading the areas of 11 and 12 (the multiplayer area) is present. There's a Shield Station near each of the 12 Plasma Generators. Destroy a Shield Station and you fail the mission. Each Shield Station requires a code to crack. To input the code, you'll have to use the action button at the Shield Station to enter the code entry interface. Use the stylus to roll the three reels. The shield activates once you get the correct number aligned. Once you've done this for all 12 Plasma Generators, you've cleared the mission. Here are the passwords to use in order of the generator: 026, 462, 101, 466, 135, 405, 171, 479, 181, 310, 145, 243.
Challenge Mode: A time limit of 26:00 is in place.
