Mission 1: "Make the S rank!"
Unlocked: From start
Character: Choice

Mission: Get enough points in this stage to attain at least an S rank.
Detail: In this mission, your goal is to make it through the regular mission while scoring enough points to attain a high rank. In this mission, you get points for defeating enemies and also for completing objectives. Points are displayed where you'd normally find the clock in a timed objective. At the end of the stage, the points you got during the mission, as well as bonus points based on time taken and remaining health, are added up and you'll be given your ranking. If that ranking is at least S, you clear the mission.
Challenge Mode: You're given the Jenny Mode time limit to complete the mission. The base time limit is 20:00 and assumes a 10 base in Speed. Subtract 30 seconds for each .5 above that, or add 30 seconds for each .5 below that. Use the Select button to switch the time display with the points display and vice versa.
Mission 2: "Find Mesprit before the desert gets to it!"

Mission: Find Mesprit within 10:00.
Detail: For this mission, your goal is to find Mesprit before a sandstorm causes it to faint. Generic Miror B. Peons are taking on Mesprit, but Mesprit's wiping the floor with them without taking damage. You won't have to take on Miror B. himself or his two non-generic peon pairs, Reath and Ferma or Folly and Trudly, in this mission. However, you do have to take on some paths retooled for this mission--choices that were right before are wrong now. (Remember, in the first sandstorm maze, go against the winds, in the second, follow the arrow pillars.) If you don't reach Mesprit before the 10 minutes are up, you fail the mission. You clear the mission if you manage to reach Mesprit in time (simply walking up to it is enough).
Challenge Mode: The time limit is reduced to 7:45.
Mission 3: "Defeat 60 Miror B. Peons!"

Detail: In this mission, your goal is to defeat all 60 Miror B. Peons that appear in this stage for this mission. If you manage to defeat them all before reaching Pyramid Cave, you clear the mission. You'll have to try again if you reach Pyramid Cave.
Challenge Mode: The quota is 120 Miror B. Peons.
Mission 4: "Just how often do you need to backtrack in order to grab the Ein files?"

Mission: Recover all five Ein Files in order before the giant sandstorm arrives.
Detail: As the description states, you're going to have to backtrack some to clear this mission. Such objects as springs, and rockets will allow you to do just that. Miror B. has dropped five Ein Files in the desert, and you're going to have to find them. Problem is, they appear only one at a time. The first one is where you'd normally find the third MP3 player. You'll have to backtrack to get to the second one, to the tune of all the way back to the beginning of the stage. The third one is where you'd normally find Folly and Trudly. Again, you'll have to backtrack for number four, as it's in the same location you found number one. Finally, number five is located where you'd normally find Miror B. However, you'll have to work quick, as a giant sandstorm is due to hit after 35:00 and blow away the Ein Files, and there are no X Speed in the stage. If the giant sandstorm arrives upon time running out, you've failed the mission. By grabbing all five Ein Files will you clear the mission.
Challenge Mode: The time limit is now 27:00.
Special Mission: "There's a ton of fossils hidden in the sands here. Find them all."

Mission: Recover all 77 fossils.
Detail: In this mission, your goal is to find 10 Helix Fossils, 10 Dome Fossils, 10 Old Ambers, 10 Root Fossils, 10 Claw Fossils, 10 Skull Fossils, and 10 Armor Fossils, as well as 7 Mysterious Fossils (each of which contain properties of all seven of the other fossils). You'll find them inside the desert sands and other scenery in this desert. Just don't look in the quicksand--not only do only the steady sands have fossils in them, not the quicksand, but if you enter quicksand, you'll have to jump out quickly lest you get sucked in and fail the mission. Grab the fossils like you would a Potion or other item. Once you've recovered all of the fossils, you've cleared the mission.
Challenge Mode: The fossil quotas for each type are all doubled, for a total of 154 fossils.

Mission: Rescue all 30 Chao.
Detail: Chao are on the loose in this mission! For this mission, you're going to have to find all 30 Chao that got lost in this place. While some are easy to find, such as on a mandatory switch or right along a main hallway, others are in harder-to-reach places, such as a side rail or in the bottom of a set of breakable crates. To make things even harder, the stage has been reworked to be similar to the Mission 5 environment from Sonic Adventure 2 Battle. Once you've found all 30, you clear the mission. For the record, you can take as long as you want to, as there is no time limit.
Challenge Mode: A 9:15 time limit is in place.
Mission 3: "Defeat 75 Snagem guards!"

Mission: Defeat 75 Team Snagem guards.
Detail: In this mission, your goal is to defeat all 75 Team Snagem guards that appear in this stage for this mission. If you manage to defeat them all before reaching Launch Bay, you'll clear the mission. You'll have to try again if you reach Launch Bay.
Challenge Mode: The guards are replaced by Team Snagem members from Launch Bay.
Mission 4: "I sure hope Team Snagem doesn't have plans for the Dawn Stones just lying about..."

Detail: Hidden all around the scenery in the stage are 60 Dawn Stones. None of them are easy to find, but once you find them, grab them! Once you've grabbed all 60 Dawn Stones, you've cleared the mission.

Special Mission: "What kind of two-type specialist loses track of one Pokémon of each type?"

Detail: Floreia is in a bind. Both her Cloyster and her Sunflora have gone missing in the pyramid, and it's your job to find them using punches as your only means of attack. Not that easy with Team Snagem roaming about. Once you've found one of the Pokémon, walk up to it to claim it. Once you've rescued both Cloyster and Sunflora, then you've cleared the mission.
Challenge Mode: A time limit of 8:00 is in place.

Mission: Reach the shuttle before Eusine
Detail: This mission is a race against Eusine. All you need to do to clear the mission is make it into the thingypit of the shuttle. The catch is that you have to beat Eusine. Eusine's not as aggressive, since he's focusing more on reaching the shuttle as opposed to a physical fight (he, too, is wearing an Inhibit Belt). For this mission, only the green path will be accessible. There are also some parts missing on the launch pad, so better prepare to jump over them. If Eusine makes it to the thingypit first, you fail the mission. If you make it to the thingypit first, you clear the mission.
Challenge Mode: No X Speed will appear in the stage.
Mission 3: "Defeat 90 Team Snagems!"

Mission 4: "What's up with that electromagnetic jet? Turn it to scrap!"

Mission: Destroy the Skarmory Electromagnet Jet.
Detail: There's an electromagnet jet on the loose in the launch bay (which you start in), and your goal is to take it down. The jet is the only enemy in the stage, so you can concentrate on it and not on other foes. Poison-type attacks won't work on it, so don't even bother with those (there are no H2-SO4 Scopes in the stage here). And don't think of using the launch pad to get a height advantage, since the area around the shuttle is missing here. The jet is a very tough mech to defeat, but once you've managed to take its HP down to zero, you've cleared the mission.
Challenge Mode: A time limit of 2:45 is in place.
Special Mission: "Step onto the launching pad for the shuttle, then reach the shuttle quickly from there!"

Mission: Board the shuttle. Time limit is 0:15 upon stepping onto the launch pad.
Detail: This mission should remind you of Metal Harbor from Sonic Adventure 2 Battle. You have as much time as you'd like...until you step onto that launch pad. Try grabbing every X Speed you see for better results. Once you step onto that launch pad, the time limit begins. You have just 15 seconds to reach the thingypit or else the shuttle will launch without you, causing you to fail the mission. If you can reach the thingypit in time, you've cleared the mission.
Challenge Mode: There are no X Speed in the stage, and the time limit is reduced to 0:12.5.
