Mission 1: "Make the S rank!"

Mission: Get enough points in this stage to attain at least an S rank.
Detail: In this mission, your goal is to make it through the regular mission while scoring enough points to attain a high rank. In this mission, you get points for defeating enemies and also for completing objectives. Points are displayed where you'd normally find the clock in a timed objective. At the end of the stage, the points you got during the mission, as well as bonus points based on time taken and remaining health, are added up and you'll be given your ranking. If that ranking is at least S, you clear the mission.
Challenge Mode: You're given the Jenny Mode time limit of 6:00/6:00 to complete the mission. Use the Select button to switch the time display with the points display and vice versa.
Mission 2A: "Fly to the first Chaos Emerald!"

Mission: Recover the blue Chaos Emerald.
Detail: In this mission, you're going to be flying through the stage against a lot more turrets than you normally would, meaning you'll need some different tactics for this runthrough. Your goal is to fly through a special ring that has a Chaos Emerald inside it. It has the same appearance as the trick rings from the Mission Mode mission back on Route 99. It's somewhere near the end of the stage. Once you fly into that ring, the mission is complete.
Challenge Mode: There are now 15% more turrets to fly past.
Mission 2B: "Many teams are here, but who's got that second Chaos Emerald?"

Detail: This mission will deposit you right into the foot portion of Space Colony ARK, and into a sea of grunts and peons from various organizations. Team, Magma, Team Aqua, Team Flora, Team Plasma, Team Rocket, Team Cipher, Team Snagem, the Go-Rock Squad, and Team Galactic are all here. You'll have to beat grunt after grunt until you recover the Chaos Emerald. And unlike in Flora Cave's story mission, female Team Flora Grunts will actually attack you this time, and you'll need to defeat them! The real problem, though, is that all grunts drop purple emeralds upon being defeated. To add to the fray, there are also cages belonging to each organization in this stage, and each of those cages also holds an emerald. You'll have to defeat the enemies near each cage to open it, so get looking. Only one of them is actually a Chaos Emerald. You'll have to find Silver the Hedgehog in a few places on the stage, and he'll check your purple emeralds. If one of them is the Chaos Emerald, the mission is complete. If not, he'll ask you to keep trying. If a purple emerald falls off the stage, you can't grab or verify it, and if this happens to the Chaos Emerald, you'll fail the mission.
Challenge Mode: The Chaos Drive upgrades are applied instead of the Materia upgrades.
Mission 3: "Defeat 25 enemies!"
Unlocked: Clear Mission 1 with silver-star rank, Clear Mission 2B

Detail: In this mission, your goal is to defeat all 25 enemies that appear in this stage for this mission. If you manage to defeat all of them before reaching the Space Station, you clear the mission. You'll have to try again if you reach the Space Station.
Challenge Mode: The quota is 50 enemies.
Mission 4A: "Fly through all of the numbered gates in order!"

Mission: Fly through all 20 numbered gates in order without flying out of order.
Detail: For this mission, your goal is to fly the shuttle through all 20 numbered gates in order without flying through a gate in the wrong order. If you go out of order, you fail the mission. For example, if you fly through 5 and then 7, you fail. You can only keep going by driving through the numbers in exact incremental order, such as 10 and then 11. If you can make it through all 20 gates in order, then you've cleared the mission.
Challenge Mode: You're given a time limit of 0:30 to start with. The time limit resets back to 0:30 with each successful gate crossing. The mission fails if time runs out.
Mission 4B: "Brody the Phantom Thief strikes! Recover all of the Rayquaza relics!"

Mission: Recover all 10 relics.
Detail: It turns out that, while Kenny was flying the shuttle, there was an unbooked stowaway aboard: Brody, the Phantom Thief. When Kenny ejected Drew from the shuttle after his work flying through gates was done, he also unknowingly jettisoned 10 Rayquaza-related relics being transported to the Space Station that Brody had placed in the eject tube. It's Drew's job to find these relics on a stage retooled similar to the Expert Mode environment from Shadow the Hedgehog. An Arrival Teleporter has been placed at the Hero/Dark path split, and you'll have to find certain number of relics on each path. It's recommended that you take the Hero path first, since only that path has the special Departure Teleporter that matches the special Arrival Teleporter. There is one relic before the path split, four on the Hero path, four on the Dark path, and one where the paths remerge. Once you've recovered all 10, you've cleared the mission.
Challenge Mode: A 7:00 time limit is in place.
Special Mission: "Just how many Altaria mechs does Team Draco have?"

Mission: Find and stop the source of the signal causing the Altaria Orbiter swarm, then destroy all the Altaria Orbiters.
Detail: One of the Team Draco robot models is one that resembles and acts like Altaria. For some reason, a swarm of them are coming into Space Gadget through a supply line from the Draco Spacelab, with seemingly no end in sight. (They come in all three Tiers.) Defeat one, another one appears elsewhere. A signal is causing the Orbiters to arrive like this, and your goal is to find the source of this signal placed somewhere on the Hero path of Space Gadget. Once you've found the source of the signal, which is a small tower, destroy that tower. Once the tower is destroyed, no more Altaria Orbiters will arrive on the stage. From this point, just destroy every Altaria Orbiter you see, and if you can do that, you've completed the mission.
Challenge Mode: There are now three towers that must be destroyed in order to stop the Altaria Orbiter, two on the Hero path and one on the Dark path, and a time limit of 6:00 is in place to destroy the towers; the timer will start upon reaching the Space Gadget area and stop once the towers are destroyed.

Mission: Recover the red Chaos Emerald.
Detail: For this mission, for which some paths through the area have been retooled, there are various evil-organization cages that you need to open. Doesn't matter which organization the cage belongs to--Magma, Aqua, Flora, GUN, Rocket, Plasma, Cipher, Snagem, Draco, Go-Rock, Wily, Sigma, or Galactic--you'll need to open many cages here. Matching enemies will be near each cage--team Grunts, Cipher Peons, GUN Troops, Wily's robots, and Sigma's robots. Some of the retoolings for this stage involve flooding some of the halls and rooms with water to allow the use of several water-based enemies. All of the cages turn up empty, except for one that has the third Chaos Emerald. Once you've got the emerald, the mission is complete. Detail: It appears Team Draco forced the normal crew off the Space Station in a hurry, since they left a mess consisting of 100 Sun Stones placed all over the place. While some of them are in plain sight, others may take some clever deducing in order to find them. Once you've retrieved all 100 Sun Stones, you've cleared the mission.
Challenge Mode: A time limit of 13:45 is in place.

Mission: Find Cacturne and Banette. L and R button actions are disabled.
Detail: Harley is in a bind. Both his Cacturne and his Banette have gone missing aboard the Space Station, and it's your job to find them using punches as your only means of attack. Of course, Team Draco's not here for this mission, so you've got the entire station to yourself. Once you've found one of the Pokémon, walk up to it to claim it. Once you've rescued both Cacturne and Banette, you've cleared the mission.
Challenge Mode: A time limit of 12:15 is in place.

Mission 1: "Make the S rank!"

Mission: Get enough points in this stage to attain at least an S rank.
Detail: In this mission, your goal is to make it through the regular mission while scoring enough points to attain a high rank. In this mission, you get points for defeating enemies and also for completing objectives. Of course, you'll fail the mission if you defeat a human enemy other than Megathug, since you'll be exposed as a fraud if you do, and the objective involves not being detected. Points are displayed where you'd normally find the clock in a timed objective. At the end of the stage, the points you got during the mission, as well as bonus points based on time taken and remaining health, are added up and you'll be given your ranking. If that ranking is at least S, you clear the mission.
Challenge Mode: You're given the Jenny Mode time limit of 7:00 to complete the mission. Use the Select button to switch the time display with the points display and vice versa.
Mission 2: "You'd think this was Fort Knox, with the security they've given the fourth Chaos Emerald!"

Mission: Recover the pink Chaos Emerald within 4:00.
Detail: Yep, this mission's a disguise mission. The whole stage is packed with Team Draco guards. There aren't any poker sets here, so don't worry about Megathug. You're going to have to quickly put on a disguise (the gender of the guard in question doesn't matter), then wander into the pack. You'll have to weave your way through a maze of unsuspecting guards until you reach an already-opened Draco Cage with the Chaos Emerald. However, you only have 4 minutes until the cage closes again--if the cage closes, you fail. Once you've gotten the emerald, the mission is complete.
Challenge Mode: The time limit is reduced to 3:00.
Mission 3: "Defeat 55 Draco Grunts!"
Unlocked: Clear Mission 1 with silver-star rank, Clear Mission 2

Mission: Defeat 55 Team Draco Grunts.
Detail: In this mission, your goal is to defeat all 55 Team Draco Grunts that appear in this stage. This is not a stealth mission, so you can actually fight the enemies here this time. If you manage to defeat them all before reaching Area 2, you clear the mission. You'll have to try again if you reach Area 2.
Challenge Mode: The Grunts increase in strength to be similar to the Area 2 Grunts.
Mission 4: "Can you tell what's garbage and what's not?"

Mission: Drop all 10 phony Dragon Scales and all 10 phony Dragon Fangs down a garbage chute without dumping a real Dragon Scale or Dragon Fang.
Detail: In this mission, you're going to have to be able to tell what's real and what's not. There are 20 Dragon Scales and 20 Dragon Fangs placed throughout various areas of the stage. Don't worry about the Team Draco Grunts, their numbers are far reduced here and you do not have to sneak by them. Additionally, some of the paths through the area have been retooled to be more friendly toward your mission. To be more specific, this stage has almost all of its lasers removed and you only have to go as far as the garbage chute area. Anyway, only half of the items scattered about are real. Your goal is to find the fake ones and dump them down one of the stage's various garbage chutes. Upon grabbing a Dragon Scale or Dragon Fang, Palmer will give a small clue that you can deduce if it's real or fake. The early ones are dead giveaways, but later ones leave things a bit more vague. If you dump a real deal of either item down a garbage chute, Palmer will come in and say you've failed the mission.
Challenge Mode: Palmer does not give clues.
Special Mission: "Add more power! I must have power in order to obliterate Mossdeep completely!"

Mission: Boost the power of the super laser enough to wipe out Mossdeep City. Time limit is 3:00.
Detail: It kind of figures you'd find yourself in a mission being bossed around by the Draco boss. Don't worry about the Team Draco Grunts here, they won't attack you. Here, your goal is to find the panels that control the power of the super laser. Using the action button, you can boost the laser's power. If you can boost the power enough, the laser will fire once time is up, and Mossdeep City will be completely destroyed on impact. If there's not enough power, the outer areas will not be affected and you'll fail the mission. If none of Mossdeep City remains, which only happens if you use all of the control panels and boost the energy, you clear the mission.
Challenge Mode: The time limit is reduced to 1:45.
