Mission 1: "Make the S rank!"
Unlocked: From start
Character: Choice
Upgrades Applied: Materia
On Radio: Cynthia; Prof. Oak (only if playing as Cynthia)
Mission: Get enough points in this stage to attain at least an S rank.
Detail: In this mission, your goal is to make it through the regular mission while scoring enough points to attain a high rank. In this mission, you get points for defeating Tiffany and also for completing objectives. Points are displayed where you'd normally find the clock in a timed objective. At the end of the stage, the points you got during the mission, as well as bonus points based on time taken and remaining health, are added up and you'll be given your ranking. If that ranking is at least S, you clear the mission.
Challenge Mode: You're given the Jenny Mode time limit of 8:00 to complete the mission. Use the Select button to switch the time display with the points display and vice versa.
Mission 2: "Your ride is under assault! Get to Central City before it's blown to bits!"
Unlocked: Clear Mission 1
Character: Shingo
Upgrades Applied: None (not that they'd matter anyway)
On Radio: Prof. Oak
Mission: Drive the Rocket Vehicle safely to Central City.
Detail: This mission puts you at the wheel of the Rocket Vehicle from episode 5. You know, the one you had to get Team Rocket out of and then drive into SA2B's Capital City? Well, for this mission, you'll need to drive that same vehicle safely to Central City along the Capital Highway. Problem is, pretty much everyone else on the road is trying to attack your vehicle. They won't do much to the vehicle with its base 7 Defense, but any damage done will stack up later. The Rocket Vehicle has a monster 500 HP, but it's not going to hold up forever under this relentless attack--you fail if the vehicle reaches 0 HP. And not all of the attackers can actually reach the vehicle, since the Rocket Vehicle has a base 7 Speed. Ramming the attackers will do a little damage to them since the Rocket Vehicle has a base 1 Power. Finally, don't worry about the holes found later on in the stage, since the sheer size of the Rocket Vehicle plus the fact that it's a hover vehicle will allow you to cruise right over the holes. There's only one healing item in this mission, a Full Restore in the rest area. There's a red line near the Timerunner at the end of the stage. If you can get to there without the vehicle dropping to 0 HP, the mission is clear.
Challenge Mode: The Full Restore is replaced by a Potion.
Mission 3: "Get to Central City without hitting other cars!"
Unlocked: Clear Mission 1 with silver-star rank, Clear Mission 2
Character: Tate & Liza
Upgrades Applied: None (not that they'd matter anyway)
On Radio: Steven
Mission: Reach Central City without hitting other cars.
Detail: In this mission, your goal is once again to simply drive to Central City. Your vehicle this time is a Hover Cart. The catch this time is that you can't hit any other cars on the highway. Hit another car, you fail the mission. Making this mission harder is that you're driving against the traffic in this mission, as you're driving on the left side of the road. On the bright side, since the Hover Cart is a hover vehicle, it'll drift over holes found later on a quick second, allowing you to get onto safe ground if you ever happen to run towards a hole. If you make it to Central City without hitting other cars, you clear the mission.
Challenge Mode: A time limit of 6:00 is in place.
Mission 4: "Can I make it to Central City without hitting the railings?"
Unlocked: Clear Mission 1 with gold-star rank, Clear Mission 3
Character: Jason
Upgrades Applied: None (not that they'd matter anyway)
On Radio: Steven
Mission: Reach Central City without hitting the railings.
Detail: You know those railings on the sides of the road? The ones that prevent you from crossing out of bounds? Well, for this mission, your goal is to drive to Central City in a Pursuit Vehicle without hitting any section of railing. If you hit either the concrete railing on the left side of the road or the metal railing on the right side of the road, you fail the mission. One more note, since the Pursuit Vehicle is a hover vehicle, it'll drift over the holes later on for a quick second, allowing you to get onto safe ground if you ever happen to run towards a hole. If you reach Central City without hitting the railings, you clear the mission.
Challenge Mode: A time limit of 6:45 is in place.
Special Mission: "Who in the world put their freaking Slaking robots along a public highway?"
Unlocked: From start
Game Pak: Pokémon Pinball Ruby & Sapphire (GBA)
Character: Zoey
Upgrades Applied: None (not that they'd matter anyway)
On Radio: Contesta
Mission: Bash all of the Slaking Soldiers using your Pikachu VW Beetle.
Detail: The Go-Rock Squad has managed to send out their prized Slaking Soldiers onto the highway, causing problems for traffic headed for Central City from SA2B's Capital City! Driving a Pikachu VW Beetle juiced up with enough X Attack to destroy them in two hits, your job is to destroy every single one of the Slaking Soldiers placed along the road. (They come in both Tiers.) Don't worry about having to make a return trip, the Slaking Soldiers are only placed along the side of the road you're driving on. There are 40 of these Slaking Soldiers along the road. Once you've destroyed all 40 Slaking Soldiers, you've cleared the mission.
Challenge Mode: A time limit of 7:00 is in place.

Mission 2A: "Hover Cart rally! Don't touch the cones!"
Unlocked: Clear Mission 1
Character: Buck
Upgrades Applied: None (not that they'd matter anyway)
On Radio: Flint
Mission: Drive around all cones without running one over.
Detail: This mission puts you at the wheel of a Hover Cart from episode 6, except there's no dismount function here. Cones have been placed all over the road, and the pedestrians aren't present. For the mission, you'll have to drive around the cones alternating between opposite sides. For example, if you do the left side of one cone, you'll need to drive around the right side of the next one. Cones will vanish as you keep up the pattern. Keep doing this all the way to the finish line and you'll clear the mission. However, if you miss a cone by not keeping the pattern, you'll have to somehow turn around and drive around that cone correctly before you can continue with taking any cones off the course. Furthermore, if you hit a cone, you fail the mission.
Challenge Mode: You must now complete two laps successfully instead of one.
Mission 2B: "Rescue Darkrai!"
Unlocked: Clear Mission 2A
Character: Solana
Upgrades Applied: Materia
On Radio: Prof. Hastings
Mission: Free Darkrai from its cage.
Detail: This mission puts you into the post-Black Arms version of the stage from the get-go, albeit tweaked to play more like the Expert Mode environment from Shadow the Hedgehog. A large Go-Rock Cage is holding Darkrai inside. All you need to do to clear this mission is open that cage to let Darkrai loose. You need to defeat a certain two-thirds of the Go-Rock Squad's guards to open that cage, thus it ain't going to be easy. You may need the aid of a second special attack as well, so don't be afraid to use the Capture Styler on a straggler.
Challenge Mode: A time limit of 4 minutes is in place.
Mission 3: "Defeat 40 Go-Rock guards!"
Unlocked: Clear Mission 1 with silver-star rank, Clear Mission 2B
Character: Aeris-K
Upgrades Applied: Materia
On Radio: Gary
Mission: Defeat 40 Go-Rock Squad guards.
Detail: In this mission, your goal is to defeat all 40 Go-Rock Squad guards that appear in this stage for this mission. Not an easy task, since Aeris-K lacks both the Power and Defense to be more competitive, leaving her best option a ranged attack she does not possess. There are 20 of them on each side of the Black Arms invasion; once you defeat the 20 before the invasion, the clock starts and it's time to find a place to hide. If you manage to defeat them all, you'll clear the mission. No bomb appears that will allow you access to the Go-Rock Cave...
Challenge Mode: The guards are replaced by Go-Rock Squad Grunts from Go-Rock Cave.
Mission 4A: "Those Oval Stones have got to be easy targets for the aliens..."
Unlocked: Clear Mission 1 with gold-star rank, Clear Mission 3
Character: Morrison
Upgrades Applied: Tanks
On Radio: Goodshow
Mission: Recover all 50 Oval Stones.
Detail: This mission has you searching pre-crisis Central City for Oval Stones hidden about in the landscape. There are 50 of them all over the place, and you may even have to attack the scenery to find them. Don't bother talking to pedestrians, they haven't seen Oval Stones around. Once you've recovered all 50 Oval Stones, you've cleared the mission.
Challenge Mode: A time limit of 10:00 is in place.
Mission 4B: "Are Everstones actually Black Arms technology?"
Unlocked: Clear Mission 4A
Character: Tyson-HL
Upgrades Applied: Tanks
On Radio: Goodshow
Mission: Recover all 50 Everstones.
Detail: This mission puts you into the post-Black Arms version of the stage from the get-go. If you have managed to memorize the Oval Stone locations from Mission 4A, you're in luck--the Everstones have the exact same numbers (50) and are even in the exact same locations the Oval Stones were before the Black Arms hit! Take similar strategies used for the 4A Oval Stones in getting the 4B Everstones. Once you've found all 50 Everstones, you've cleared the mission.
Challenge Mode: A time limit of 10:00 is in place.
Special Mission: "Master Shingo won't be too impressed with me unless I find my Pokémon!"
Unlocked: From start
Game Pak: Pokémon Pinball Ruby & Sapphire (GBA)
Character: Maylene, Wearing Inhibit Belt
Upgrades Applied: Materia
On Radio: Cynthia
Mission: Find Machoke and Medicham. L and R button actions are disabled.
Detail: Maylene is in a bind. Both her Machoke and her Medicham have gone missing in this city, and it's your job to find them using punches as your only means of attack. Not an easy task, since Machoke can only be found before the Black Arms arrive, then you must hide and then find Medicham after the Black Arms leave. Once you've found one of the Pokémon, walk up to it to claim it. Once you've rescued both Machoke and Medicham, you've cleared the mission.
Challenge Mode: A time limit of 8:30 is in place.

Unlocked: From start
Character: Choice
Upgrades Applied: Materia
On Radio: Cynthia; Prof. Oak/Dr. Eggman (only if playing as Cynthia)
Mission: Get enough points in this stage to attain at least an S rank.
Detail: In this mission, your goal is to make it through the regular mission while scoring enough points to attain a high rank. In this mission, you get points for defeating enemies and also for completing objectives. Points are displayed where you'd normally find the clock in a timed objective. At the end of the stage, the points you got during the mission, as well as bonus points based on time taken and remaining health, are added up and you'll be given your ranking. If that ranking is at least S, you clear the mission.
Challenge Mode: You're given the Jenny Mode time limit of 20:45 to complete the mission. Use the Select button to switch the time display with the points display and vice versa.
Mission 2: "Can you match the flags from the different times?"
Unlocked: Clear Mission 1
Character: Zoey
Upgrades Applied: None
On Radio: Marian
Mission: Match each flag from the Present with the same flag in the Future. Time limit is 20:00.
Detail: For this mission, flags have been placed in the Present, with aged versions of the same flags existing in the Future. You won't be harassed by very many enemies in this stage, and certainly not by Go-Rock Squad higher-ups. Anyway, you can only pick up the flags in the Future, you can do so with the action button. Once you're holding a flag, you'll have to head back to the Present and find the same flag you picked up in the Future, walking up to it. If you walk up to the right flag, then you've made a match. There are 10 matches, and you have 20 minutes to make them all. If time runs out, you fail. If you make all 10 matches before time runs out, you clear the mission.
Challenge Mode: The time limit is reduced to 12 minutes 30 seconds.
Mission 3: "Defeat 70 Go-Rock Grunts!"
Unlocked: Clear Mission 1 with silver-star rank, Clear Mission 2
Character: Janine
Upgrades Applied: Materia
On Radio: Gary
Mission: Defeat 70 Go-Rock Squad Grunts.
Detail: In this mission, your goal is to defeat all 70 Go-Rock Squad Grunts that appear in this stage for this mission. If you manage to defeat them all before reaching the exit, you clear the mission. You'll have to try again if you reach the exit.
Challenge Mode: The quota is 140 Go-Rock Squad Grunts.
Mission 4: "I know you're busy with your Suicune hunting, but can you please rescue those with ties to Raikou?"
Unlocked: Clear Mission 1 with gold-star rank, Clear Mission 3
Character: Eusine
Upgrades Applied: Materia
On Radio: Shingo
Mission: Rescue Jimmy, Marina, Jackson, and Eugene.
Detail: It appears that four characters from the Raikou special found themselves on some sort of wanted list for the Go-Rock Squad and have been captured as a result. Eusine is the only one available to rescue them. You don't have to worry about Garret or Gordor here, but there are no less than double the quantity of Go-Rock Squad Grunts in place for this mission, in addition to a retooled Timerunner lineup that takes you through different rooms in different times. There are bunches near each of your rescue targets, and only when those Grunts are defeated will the rescue be considered a success. If any of the rescue targets drop to 0 HP, you fail the mission. Anyway, you'll be rescuing Jimmy first, in the Present. That is followed by Marina, in the Future. Jackson comes afterward, again in the Future. The last target is Eugene, in the Present. Once you've rescued all four of your targets, you've cleared the mission.
Challenge Mode: A time limit of 6:00 is in place to start with. The time limit resets to 6:00 upon each successful rescue.
Special Mission: "Honestly, what kind of guitar game freak forgets to bring their guitars to the party?"
Unlocked: From start
Game Pak: Pokémon Ranger (DS)
Character: Rudy
Upgrades Applied: Materia
On Radio: Gordor
Mission: Find four hidden guitar controllers and deliver them to Gordor.
Detail: Gordor is holding a party where players play a guitar-based rhythm game. His descriptions imply that it's Guitar Hero III: Legends of Rock, but never mentions anything directly. However, someone lost the guitar controllers necessary to play the game. The controllers are well-hidden in different areas of the cave, and it's your mission to find them and bring them to Gordor. His implications on the game's identity seem accurate, since the guitars you're looking for appear to have Wii-mote slots in them. Once you've found one of the controllers, grab it. Once you've found all four of them, find Gordor where you normally would. You'll hand over the guitars and clear the mission. If you're missing any, Gordor will ask you to find them and bring them to the party.
Challenge Mode: You get a strike if you report to Gordor without full quota. Three strikes and you fail the mission.
