Mission 1: "Make the S rank!"

Mission: Get enough points in this stage to attain at least an S rank.
Detail: In this mission, your goal is to make it through the regular mission while scoring enough points to attain a high rank. In this mission, you get points for completing objectives (since there are no enemies in this stage). Points are displayed where you'd normally find the clock in a timed objective. At the end of the stage, the points you got during the mission, as well as bonus points based on time taken and remaining health, are added up and you'll be given your ranking. If that ranking is at least S, you clear the mission. (For the record, all easter eggs are active in this mission when playing on the DS.)
Challenge Mode: You're given the Jenny Mode time limit of 8:00 to complete the mission. Use the Select button to switch the time display with the points display and vice versa.
Mission 2: "Azelf's gone missing! Can you find it without restoring the power?"

Mission: Find Azelf and don't restore the power.
Detail: Azelf is flying about somewhere in the stage. Your goal is to reach it, but there's one condition--Azelf will flee the scene if you restore the power. If Azelf flees, you fail! Azelf will only flee if you turn the power on. This means you're going to have to go through the stage in the dark! It's recommended you use a DS Lite or a high brightness setting on the TV screen to play this mission. All you have to do to clear the mission is walk right up to Azelf. Once you've reached Azelf, you clear the mission. (For the record, the easter eggs in this mission involving rotation or rumble feedback are active in this mission when playing on the DS, but the mission blocks the usage of any game that can read a solar sensor, including Lunar Knights.)
Challenge Mode: A time limit of 4:00 is now in place.
Mission 3: "Capture the virtual cyber-terrorist!"

Mission: Use the uplinks to find a hacked page, an arrest warrant, and cyber-terrorist Enrizo Theivarius in order.
Detail: You know that round on the old game show "Where in the World is Carmen Sandiego" where you had to land the Loot, Warrant, and crook in order? Well, this mission is somewhat like that. You're going to be playing a game where you'll be using the uplinks to "end" the "reign" of "Enrizo Theivarius". You'll need to find the crime scene, then an arrest warrant, and finally Enrizo Theivarius himself in that order in three consecutive uses, placed randomly among the uplinks--which have had their locations retooled for this mission and their numbers increased to 15. The crime scene is a hacked webpage, originally done by a laptop expert from the anime that talks about her Metagross. The 12 dummy pieces, also placed randomly, depict the following:
- A blank screen
- A boxscore for a Shockball game between teams known as the Capital City Congressmen and the Rustboro City Pokénavs (a different piece of data actually introduces the Shockball sport) taken from a newspaper from SA2B's Capital City two days after the game
- An essay about a fake method to unlock a second theme for the Amazon Dense stage (the stage in question has only one theme)
- A color-inverted picture of the owner of the hacked webpage in question (she's from Destiny Deoxys). Finding this piece has Cynthia chiming in that there are plenty of correct-color pictures of her in the squad's database.
- A website for the "Mudkipz Liekerz Klub" whose members take great pride in licking their Mudkip every chance they get. When this piece is found, Cynthia yells "Gross!"
- A print advertisement about a Multi-Form club that misspells the word "form" as "forme" in all occurrences
- A picture of a single shoe print with markings common among the "Type: Wild" brand
- A picture of two of the above shoe prints
- A picture of three of the above shoe prints. Finding this particular piece will have Cynthia wondering just what kind of creature would need exactly three shoes.
- A black-and-white picture of Shingo that was 25 years earlier that appears to have had extra features scribbled onto it in black marker. Finding this piece will render the entire stage in black-and-white for two minutes, as Cynthia explains that Team Galactic forgot to pay their final "color bill" for this facility.
- An anime screenshot of Cynthia with an emboss effect. Cynthia will chime in "What did they do to that picture of me?!" when this piece is found.
- A screenshot from the Something Awful forums, which had a diagonal red stripe going from bottom left to top right which says "Banned in Sinnoh" in yellow.
If you can look at the three pieces you need in the exact order without looking at a dummy piece, the mission is clear. Don't worry if you break the chain (either by dummy piece or getting the wrong order among crime scene-warrant-Enrizo Theivarius), you can't actually fail the mission unless you destroy an uplink, and you can start again from the beginning if you get it wrong, meaning you can look around and get the order before making a serious run. (For the record, the easter eggs involving rumble feedback without a rotation sensor are active in this mission when playing on the DS, but the mission blocks the usage of any game that uses a rotation sensor or can read a solar sensor, including Lunar Knights.)
Challenge Mode: Each time a chain gets broken nets you a strike. Get three strikes and you fail the mission.
Mission 4: "If Team Galactic hadn't left that bomb armed, what would have happened?"

Mission: Defeat Electra.
Detail: For this mission, your goal is to get to where you'd normally fight Electra and then defeat her. You need not worry about the normal objectives, just focus on getting to the ambush point. The regular cutscene will play, followed by the fight. Here, your goal is to defeat Electra. If you can defeat Electra before Electra defeats you, you've cleared the mission. (For the record, all easter eggs in this mission are active when playing on the DS.)
Challenge Mode: A time limit of 7:30 for the whole stage is in place.
Special Mission: "Jill's in trouble! Get her out of there!"

Mission: Rescue Jill.
Detail: In this special mission for Abandoned Lab, the stage is flooded by Team Galactic's guards, meaning you're actually going to have to fight here! Within 30 seconds, the guards will have damaged both the Mario and Wario arcade machine and the Pulseman arcade machine to the level of unplayability, and also defaced the artworks not pertaining to Drill Dozer. However, they'll also restore the power within the same timeframe. There are also several Galactic Cages in the stage. Groups of enemies need to be defeated to open the cages. One of the cages is holding Jill, the main character of Drill Dozer, captive. Once you've opened that cage, you'll have to escort Jill to the stage's exit. It's not an easy task, and if Jill is defeated, you fail. If you can safely escort Jill to the exit, the mission is clear. (For the record, yes, the rumble feedback easter egg is active in this mission; however, the mission blocks the usage of the easter egg involving Lunar Knights. Other easter eggs are not listed since those easter eggs use the GBA slot, which is occupied by Drill Dozer for this mission.)
Challenge Mode: Team Galactic will not restore the power, and restoring the power will result in mission failure.

Mission: Reach the Timerunner within 4:00.
Detail: This mission has you racing through Wily Tower. Mega Man, Proto Man, the Robot Masters, and Dr. Wily are not present in the stage this time around, but all the other enemies are. However, you only have one goal, reach the Timerunner at the top before time runs out. The stage has been slightly retooled to your advantage. If time runs out, you fail. Upon reaching the Timerunner, the clock will stop, and all you need to do is ride the Timerunner to clear the mission.
Challenge Mode: Enemy presence is increased by 20%, and X Speed appearance is decreased by 25%.
Mission 3: "Defeat 75 Wily robots!"
Unlocked: Clear Mission 1 with silver-star rank, Clear Mission 2

Mission: Defeat 75 of Dr. Wily's robots.
Detail: In this mission, your goal is to defeat all 75 Dr. Wily's robots that appear in this stage for this mission. If you manage to defeat them all, you clear the mission. The Timerunner leading to Crashed Colony Eurasia doesn't appear in this mission, so you can't leave the stage.
Challenge Mode: The quota is 150 of Dr. Wily's robots.
Mission 4: "Servbot attack! Knock some sense into their creator!"

Mission: Find Tron Bonne.
Detail: Servbots, the 41-of-a-kind robots from the Mega Man Legends series, have managed to find their way into Wily Tower and are wrecking the stage. For this mission, your goal is to find their creator. Steven will assume the Servbots' creator is a male, but the person you're looking for is actually a female. Specifically, Tron Bonne. She's hidden somewhere in the stage, and you're going to have to do some pretty hard looking in order to find her. Once you've ran into Tron Bonne, a verbal exchange will take place, at the end of which results in Tron calling off her Servbots and the mission being cleared.
Challenge Mode: No upgrades are applied.
Special Mission: "That pesky Mega Man! I command you, finish him off!"

Mission: Defeat Mega Man.
Detail: Dr. Wily on the hand radio? Looks like you're in for a fight, as Dr. Wily gives you one goal and one goal only: defeat Mega Man. First off, however, you're going to have to find Mega Man. He's not in the same place every time, so don't get too used to fighting in the same area of the stage. Once you find Mega Man, the battle will begin. Mega Man's a tough adversary, and it will take some work to defeat him, but with a lot of hard work, it's possible. Once you've reduced Mega Man to scrap, you've cleared the mission. You might have a hard time getting off the Capture Styler, but the experience might come easier if you can steal one of Mega Man's attacks to use as your own...
Challenge Mode: The Chaos Drive upgrades are applied instead of the Tanks.

Mission 2: "Uh, isn't this supposed to be the X Series?"

Mission: Find all four Robot Masters.
Detail: OK, this is just weird. Four of Dr. Wily's Robot Masters have found their way onto a space colony from Sigma's time! Those four Robot Masters are Air Man (MM2), Toad Man (MM4), Yamato Man (MM6), and Search Man (MM8). Air and Yamato can be found in [Post-Crash], while Toad and Search are in [Pre-Crash]. Once you've found a Robot Master, they'll tell you how many are left and will then point toward a general area of another one. If a Robot Master gets defeated before you rendezvous with them, you fail the mission. Once you've found all four Robot Masters, you've cleared the mission.
Challenge Mode: Robot Masters will no longer provide their clues.
Mission 3: "Defeat 100 Sigma robots!"

Detail: In this mission, your goal is to defeat all 100 of Sigma's robots that appear in this stage for this mission. If you manage to defeat them all, you clear the mission. Timerunners appear in this stage, but the one leading out of the stage is absent, meaning you can't leave the stage...
Challenge Mode: The quota is 200 of Sigma's robots.
Mission 4: "Is there anyone who can decode these ancient battle chips?"

Mission: Find all of the Battle Chips, then contact Kevin Stelar.
Detail: Ancient battle chips from the Battle Network series are hidden all over the colony. These chips were apparently dumped here during the early going of the X Series, and only one person knows how to decode them. First off, you need to find all of the Battle Chips. There are 120 of them for you to find, 60 each in each timeframe. Some of them are in areas you can't normally access in certain timeframes, so the Timerunner lineup has been retooled to take advantage of this. Once you've found all 120 of them, your last task is to contact that one person who can decode the chips. A communications console that's placed in [Post-Crash] will allow you to contact Kevin Stelar, the father of the main protagonist of the Star Force series. Once you've established communication, you've cleared the mission.
Challenge Mode: There are now 80 battle chips in each timeframe, for a total of 160, and a time limit of 15:00 is in place.
Special Mission: "I thought no Timerunners existed in time-space after the 25th century..."

Mission: Defeat adult Vent and Aile.
Detail: Vent and Aile, the protagonists of Mega Man ZX, have managed to find their way aboard the colony through some time-space leak around the timeframe of Mega Man ZX Advent. Apparently this incident didn't go undetected by Sigma, who's managed to contact Solana about a "pest problem" on the ship and has asked her to take care of it. First off, you'll have to find each of the pair. They've set up shop in different times--Vent in [Post-Crash], Aile in [Pre-Crash]. Furthermore, neither of them are always in the same place on the colony, so it's definitely possible to fight Aile first. Vent and Aile both fight similarly to each other, so you can employ mostly the same tactics against both foes. Just be prepared for Vent to hit harder and Aile to move faster. Once you've defeated both Vent and Aile, you've cleared the mission. Again, you can make things a little easier here if you can successfully steal one of their attacks with the Capture Styler...
Challenge Mode: The Materia upgrades are applied instead of the tanks, and a 13:00 time limit is in place.
