Mission 1: "Make the S rank!"

Mission: Get enough points in this stage to attain at least an S rank.
Detail: In this mission, your goal is to make it through the regular mission while scoring enough points to attain a high rank. In this mission, you get points for defeating enemies and also for completing objectives. Points are displayed where you'd normally find the clock in a timed objective. At the end of the stage, the points you got during the mission, as well as bonus points based on time taken and remaining health, are added up and you'll be given your ranking. If that ranking is at least S, you clear the mission.
Challenge Mode: You're given the Jenny Mode time limit of 8:00 to complete the mission. Use the Select button to switch the time display with the points display and vice versa.
Mission 2: "Rescue the Draco remnants from Team Galactic!"

Detail: For this mission, you're rescuing...Team Draco? Oddly enough, you are indeed rescuing Team Draco guards from hordes of Team Galactic enemies, who have retooled the area to be similar to the Mission 5 environment from Sonic Adventure 2 Battle. The 15 guards, 10 women and 5 men, are being held inside Galactic Cages. You'll need to defeat the Team Galactic enemies that correspond to each one to free a Draco guard. You need to open all 15 cages that correspond to the captured guards. If you can do that, you've cleared the mission.
Challenge Mode: A time limit of 8:45 is in place.
Mission 3: "Defeat 100 Galactic guards!"

Mission 4: "How in the world did Hoenn Champion League match tapes find their way here?"

Mission: Recover all of the Hoenn Champion League videotapes aboard the ARK.
Detail: For this mission, your goal is to find a bunch of important videotapes hidden aboard the Space Colony ARK. Over the years, many Hoenn Champion League matches have been recorded, and each match is represented on its own videotape. 100 of those tapes have gotten lost here. Sidney, Phoebe, Glacia, and Drake-HE4 each have 17 tapes that correspond to them, while there are 16 tapes each of Steven and Wallace. The videotapes are, for the most part, rather well-hidden, and some may require tricky maneuvers to reach due to being unable to activate the Mystic Melody shrines. One tape even requires you to be upside down upon entering the final area of the stage (you're normally supposed to be right side up) and requires you to take a leap of faith onto the purple block! Once you find all 100 videotapes, you've cleared the mission.
Challenge Mode: A time limit of 9:15 is in place.
Special Mission: "PU! Is that endless Skuntank mechs I smell?"

Mission: Find and stop the source of the signal causing the Skuntank Treaders swarm, then destroy all the Skuntank Treaders.
Detail: One of the Team Galactic robot models is one that resembles and acts like Skuntank. For some reason, a swarm of them are coming aboard ARK from seemingly out of nowhere, with seemingly no end in sight. (They come in all three Tiers.) Defeat one of them, another one appears elsewhere. A signal is causing the Treaders to arrive like this, and your goal is to find the source of this signal placed behind an upper door in a two-door chamber. Once you've found the source of the signal, which is a small tower, destroy the tower. Once the tower is destroyed, no more Skuntank Treaders will arrive on the stage. From this point, just destroy every Skuntank Treader you see, and if you can do that, you've completed the mission.
Challenge Mode: There are now three towers that must be destroyed in order to stop the Skuntank Treaders, the two others also in hard-to-reach positions, and a time limit of 11:00 is in place to destroy the towers; the timer will stop once the towers are destroyed.

Mission 2: "Reach red and blue before the song ends!"

Mission: Make it to the red line and to the blue line before the background song finishes playing.
Detail: This mission has the stage retooled to be similar to the Expert Mode environment from Shadow the Hedgehog. When music plays in this stage, this mission has a different song playing, in this case, it's the full version of "Mezase Pokémon Master" (2001 version), the fourth Japanese opening theme of the Pokémon anime. The song runs 4:08, which means your time limit is 4:08. There's a green line at the path split, a red line on the Dark path, and a blue line on the Hero path. No music will play and no time will go off the clock, however, until you reach the green line. At this point, a defensive wall will block off the Hero path, meaning you have to take the Dark path, and the music will begin. Reaching the red line will pause the song and stop the clock. Finish on the Dark path, then ride the Spacerider back to the path split. Cross the green line again, the song will resume from where it left off, and the defensive wall will now block the Dark path, allowing you to go onto the Hero path. You're now looking for the blue line. You clear the mission upon crossing it. You fail the mission if the song ends and the time runs out before reaching the blue line.
Challenge Mode: The song is now "Smile", the 15th Japanese ending theme of the Pokémon anime, which runs 4:57. Mira is wearing an Inhibit Belt.
Mission 3: "Defeat 125 Galactic guards!"
Unlocked: Clear Mission 1 with silver-star rank, Clear Mission 2

Detail: In this mission, your goal is to defeat all 125 Team Galactic guards that appear in this stage for this mission. If you manage to defeat them all before entering the Galactic Base, you'll clear the mission. You'll have to try again if you enter the Galactic Base.
Challenge Mode: The guards are replaced by Team Galactic Grunts from Galactic Base Main Objective.
Mission 4: "I could swear those Shiny Stones weren't there 45 years earlier..."

Detail: Don't take the mission title too seriously, since not all of the Shiny Stones in this mission are placed in the Future. 10 of them are in the two parts of the Spacerider maze on the Present side of things. All told, there are 100 Shiny Stones to find in this stage for the mission. Many of them are not obviously found, but you'll have to find them. Once you've recovered all 100 Shiny Stones, you've cleared the mission.
Challenge Mode: A time limit of 7:30 is in place.
Special Mission: "Why me? I'm a league champion, I should know how to keep track of my Pokémon!"

Detail: Cynthia is in a bind. Both her Gastrodon and her Lucario have gone missing aboard the ARK, and it's your job to find them using punches as your only means of attack. Not an easy task since Team Galactic's here and one Pokémon's placed on each of the paths! Once you've found one of the Pokémon, walk up to it to claim it. Once you've rescued both Gastrodon and Lucario, you've cleared the mission.
Challenge Mode: A time limit of 10:00 is in place.

Mission: Capture at least 9 of the 17 flags before Cissy captures 9.
Detail: This mission puts you right into the middle of a catfight between Cissy and Danny. Both are wearing Inhibit Belts. You're put into Danny's shoes. For this mission, your goal is to seize at least 9 flags placed throughout the different times before Cissy can seize 9 herself. Some of the paths in this stage have been retooled; there is at least one retooled path in each of the five timeframes. Cissy is rather aggressive, since she won't hesitate to attack you if she sees you. The voice on the radio will tell you when Cissy seizes a flag, so you'll have a clue on how well you're doing. If Cissy gets her ninth flag, you fail the mission. Once you've grabbed your ninth flag, you clear the mission.
Challenge Mode: Cissy and Danny no longer wear Inhibit Belts.
Mission 3: "Defeat 150 Galactic Grunts!"

Detail: In this mission, your goal is to defeat all 150 Team Galactic Grunts that appear in this stage. If you manage to defeat them all before reaching Cyrus's room, you clear the mission. You'll have to try again if you reach Cyrus's room.
Challenge Mode: The quota is 300 Team Galactic Grunts.
Mission 4: "Figure out the password, then enter it into the right terminal!"

Mission: Figure out the password, then enter it into the right terminal.
Detail: There are no enemies in the stage for this mission. You'll start the stage with all four binders from Draco Spacelab Area 2's in-game normal mode mission in your possession, as these are the keys to completing the mission. There are Floating TVs everywhere in this stage, some of them are clues on how to find the password and terminal. As it turns out, the password is available near the top of the same page in all four binders, and the right terminal bears the same number as the pages. As it turns out, the first full sentence on page 13 in all four binders begins as follows: "According to ih8shipping from the Pulseman Nintendo WFC Community,". To enter a password into a terminal, use the action button to go into a password entry mode. Here's how the password entry mode works on each setup:
DS: The password will appear on the top screen. An on-screen keyboard will appear on the bottom. Enter the characters using the stylus, then tap "Submit" to enter the password. "Backspace" will clear characters in case you make a mistake.
Wii, Controller: The password will appear on the top half of the screen. The bottom half is the on-screen keyboard. Use the Left Analog Stick (Classic) or Control Stick (Gamecube) to move the cursor and press A to enter the character. Press Start to submit, or B to clear a character if make a mistake.
Wii, Wii-mote: The password appears the same as the other control schemes, except this time you use the Wii-mote to move the cursor and + (Plus) to submit the password.
Here's the entry that you'll need to clear the mission and unlock the special character: You need to enter "ih8shipping", case sensitive, into terminal 13. Terminal 13 is found in the Future, so you'll need to take at least one Timerunner ride there. Once you've entered the password correctly and into the right terminal, the mission is clear.
Challenge Mode: You now need to enter three passwords into three terminals in sequential order. The clues for the first one are the same as before, leading to "ih8shipping" in terminal 13. Some of the clues also apply to the second password. Advertisements for a location called "Mendel Palace" appear on page 26 in all four binders; entering "Mendel Palace" into terminal 26 (located in the Past) is the answer. However, no clues exist for the third password. The last word on the last page, page 40, in all four binders happens to be some scrambled combination of "Sunflorazumarill"; entering "Sunflorazumarill" into terminal 40 (located in the Far Past) is the answer. However, you fail if you enter a correct password out of order.
Special Mission: "Who put these bombs in my base?! Defuse them all before they blow up!"
Unlocked: From start

Mission: Defuse all bombs within 30:00.
Detail: In this mission, Cyrus has put you in charge of defusing a bunch of active bombs that have been placed all over the base. There are 30 of them in each of the five timeframes, making 150 in all. Additionally, the timers on the bombs are set to blow up in 30 minutes, so you'd better get moving! Some of the bomb locations are obvious, but others might not jump right out at you. When you find a bomb, you're going to have to play a button-jamming minigame (initiated with the X button) in order to defuse it. You'll have to jam both the X and Y buttons as fast as possible until the fuses come out. Once the fuses are out, you've successfully defused the bomb. Once you've defused all 150 bombs, you've cleared the mission. You'll fail the mission if time runs out.
Challenge Mode: The time limit is reduced to 22:30.
